What happens to a soul when its eaten?

It depends on the creature. In some cases, the soul is trapped or frozen, and is stuck until the creature that ate it is wiped from this plane of existence, at which point it is released. In other cases, the soul is dissolved, and becomes one with the creature that consumed it.
In the case of that thing, it's probably the latter.
The soul resides in the devourers body, slowly being tortured and forced to feel all that the devourers soul feels. when the devourer dies then the soul is released as a ghost that has been tortured and partly absorbed by the now dead devourer.
That is why all ghosts are unintelligent and can't think logically, they have been tortured in the deepest and most primal way. Poor souls.pun not intentional.

It becomes a tiny, broken, piece of energy that will drift through the cosmos completely oblivious to it's being. After what can be anywhere between a second and a eon, time is a strange thing on the other side, the energy will strengthen and once more will restore itself to soul status. Given that this energy is no stronger then background levels, many beings that 'eat' soul energy think the soul is completely destroyed.
I won't say any more, we are tip toeing through theological grounds here and I hate sharing my theories with people. Spirituality is a private matter, it should be kept so.

You mentioned Yu-Gi-Oh! To answer your question, I got my soul eaten. In the monster's stomach my hair suffered a heart attack due to over-exposure to Duke Devlin while screwing the rules of a children's card game on motorcycles and listening to a friendship speech... in America. Overall, I would rate the experience as "Nyeh".

Ancient Egyptians thought that they had more than one soul. I suppose that different sorts of souls might need to be devoured in different ways.
