Cave story, by Pixel, aka Daisuke Amaya. It took him 5 years by himself, but the result is well worth it. Plays like a glorious crossover of Mega Man and Metroid Prime. And it's free of course.

I really liked Machinarium. Not the biggest point and click fan, but the atmosphere and art style really drew me in. It's made by Amanita Design.

I also really like VVVVVV, really fun platformer. This has absolutely nothing to do with the Humble Indie bundle by the way, played both of them long before this particular bundle.

I'd have to say Cave Story is the best indie game I've played. I don't know who the developer was off the top of my head.

Super Meat Boy and Nimbus. Both are really good games with engaging gameplay, nice aesthetics (although Nimbus is certainly prettier), amazing soundtracks (and the Nimbus one is free!). I spent around 30 or 40 hours in each of those games and that's a LOT by today standards. Also, both devs are really nice guys. Meat Team may be more proeminent with the indie scene these days, but I guarantee that Noumenon Games are as great as them.

The lack of Recettear disturbs me.
Need to play Chantelise sometime as well. Also they're both by Carpe Fulgar.

iji, it is without a doubt the best freeware ever, its made by someone named like daniel remar or something, it is a masterpiece it is in my top 3 best indie games ever made(with terraria and minecraft) although i suspect the list will change when torchlight 2 comes out(which i think is indie)

Without dipping into the obviousness of Minecraft, I think I have to say SOLAR2, bought it cheap, £2.50 or so, and it plays really well, especially with the analogue control of a gamepad.

I'm not sure "game" is the right term, but I really dig the Xbox Indie game, Avatar Legends. It does have an actual campaign, but it also allows people to make their own RPGs, so that's a huge reason why I like it and the only thing I use it for.

I've kinda got a thing for game/level creators.

The Void. Not the 'best' Indie game I've ever played, but by far my favourite.
Made by Ice-Lodge Lodge, a team of 8 Russians who've only made 3 games to date. Sure it has some rough edges, but it has a fantastic atmosphere and aesthetic, and the gameplay is unlike anything I've ever experienced.

Project Zomboid by Indiestone. It's only in the Pre-Alpha tech demo stage and it's still a heap more fun then a lot of recent games I've played.

King of Dragon Pass, very reminiscent of oldschool japanese story based time management sims such as Princess Maker and Balor of Evil Eye. As far as I'm concerned this is the best story ever commited to a video game, and I still play it to completion once or twice a year, 8 years after release.

Braid, by Jonathan Blow. I loved the different time powers and the music (downstream, lullaby & romanesca).

I just bought machinarium on the steam sale, so I hope it is a contender.

Minecraft, easily >.>
I know you said no Minecraft but Minecraft and Terraria have definately been my favorite games (thats games in general, not just indie ones) this year.

Cave Story, Super Meat Boy, The Powder Toy, the Dismount series and Battle for Wesnoth are all way up there too :p

Also looking forward to Lords of Uberdark ^^
