BEST one I've played is Amnesia, made by...I forget.
My FAVORITE however is Jamestown, by Final Form Games. It's like a Western SHMUP with great art and intriguing story (which turns hilarious if put into Farce) and it's just FUN, if somewhat difficult.

Avadon. Turn-based combat on a grid, with 4 well-balanced character classes that you can choose from, and a fairly simple character customization system. Each trait corresponds to an increase in damage and accuracy with a different type of attack (ie: Strength increases melee damage/hit rate, Dexterity increases missile damage/hit rate, intelligence increases spell damage/hit rate, and finally endurance increases health and stamina) and some other side effects (Strength allows you to equip heavier weapons/armor, dexterity makes you act sooner in combat)

Oh, and it was developed by Spiderweb Software. They also made Exile 3, which was the first RPG I ever played.

Recettear. I swear, I had more fun with this than most games I've ever played.
Chantelise is good too, for the humor, though the controlsneed a bit of time to get used to.

Cthulhu Saves the World is a great RPG and all around good game. I like how it fixes the random battles by limiting them.

played super meat boy, minecraft and amnesia, and I thought they were all quite brilliant.
Nothing however, comes close to the genious that is World of Goo.

serious, if you haven't played it already: go play it. World of Goo by 2Dboy
it's a puzzle/construction game with humor, and a story/soundtrack so good your actually gonna care for blobs with eyes

Frozen Synapse by Mode 7 Games. It is a simultaneous turn based strategy game that is sort of like Rainbow Six meets Combat Mission meets X-Com meets Laser Squad Nemesis. I usually play by Email and end up having about a dozen games going at once.

EDIT: I completely expect Frozen Synapse to pick up a GOTY award somewhere, it is certainly my GOTY. It will feature heavily in top ten games of the year lists, mark my words.

Also I've played a lot of indie games, hard to say which is best... I did like Plants vs. Zombies though.

Only indie game I play is Minecraft, so my opinion is invalid, but Overgrowth by Wolfire is looking promising. They made Lugaru, which was in the HIB 1.
