Dwarf fortress. Micromanaging like a boss.
Finally a Dwarf Fortress mention >.> Took long enough.

Anyways for myself I've finally gotten around to starting VVVVVV and it's as awesome as i'd hoped.

Besides that Super Meat Boy is now my gold standard for precision controls in a platformer.

Special mention goes to Beat Hazard, no idea how I spent so much time playing, probably hypnotized by all the bright flashes.

Mount and Blade I think the developer was TaleWorlds

Amnesia and Penumbra was done by Frictional Games

Super Meat Boy

The Void. Not the 'best' Indie game I've ever played, but by far my favourite.
Made by Ice-Lodge Lodge, a team of 8 Russians who've only made 3 games to date. Sure it has some rough edges, but it has a fantastic atmosphere and aesthetic, and the gameplay is unlike anything I've ever experienced.
This game is beautiful. Although I've yet to learn how to manage my resources well enough to survive past the initial section.
It took me a few restarts myself, and an FAQ, but once I got past those early stages I loved it.

LIMBO, by Playdead. That game was disgustingly amazing. Not as horror focused as Amnesia, but more for a horror-like atmosphere that was intended to creep one out instead of scaring them. And I don't care what all these 'professional gaming critics' say, I found that game more emotionally engaging than just about any game since The Darkness.

Amnesia: Dark Descent. I am a huge fan of horror games like that and very few get it right. Therefore this was a nice surprise.

Cthulhu Saves the World is a great RPG and all around good game. I like how it fixes the random battles by limiting them.
YES! I have never been happier to be ninja'd. I got sad because I realized that my save is on my dad's desktop, not my laptop. I can't finish the game until Saturday. I was at the last area! /complaining

Well, Osmos is quite fun, and Atom Zombie Smasher is the most excellent waste of time in history, working hard on a mod for it now.

I really liked Machinarium. Not the biggest point and click fan, but the atmosphere and art style really drew me in. It's made by Amanita Design.

I also really like VVVVVV, really fun platformer. This has absolutely nothing to do with the Humble Indie bundle by the way, played both of them long before this particular bundle.
I love you man, for ninja-ing me so hard. Machinarium just blew me away, and they're upcoming projects look mighty enticing as well.

The lack of Recettear disturbs me.
Need to play Chantelise sometime as well. Also they're both by Carpe Fulgar.
I loved Recettear, one of the best games of last few years, but please, do yourself a favor, try the demo for Chantelise first. I thought that game was crap.
Really? I tried the demo and really enjoyed it. Different folks different strokes I guess.

There's no way I could choose just one, so I present to you my top 4 in no paticular order:

Amnesia: The Dark Decent
Braid
Limbo
Bastion

Even though Bastion is very recent it left a huge impression on me and definitely deserves to be on this list.
