As someone else said the music from the early still good command and conquer was pretty awesome. Despite this my vote has to go to anything by Jesper Kyd such as this:

I didn't even play this game, but it has a sick soundtrack.

At every UGH I imagine someone pelvic thrusting the air.

Hell March still does it for me. From Red Alert. Frank Klepacki struck gold with it.

YES! This. Weird thing is when I think composer I think old guy, but Frank Klepacki isn't that old. Also he has a fucking sweet guitar.

God almighty, there are WAY too many awesome songs from gaming history to possibly choose a "best". Instead, I'll just list a few of my favourites which are likely to be overlooked:

The boss theme from Final Fantasy: Mystic Quest (no, seriously!):
The Dark King theme from the same game:
'Clash of Light and Shadow' (end boss theme) from Illusion of Gaia:
The Dark Gaia theme from Terranigma:

For something more conventional, 'If You Still Believe' from Legend of Dragoon:

And 'Room of Angel' from Silent Hill 4: The Room:

And finally, for something from an actual music game, 'Xepher' from DDR:

John Coulton actually wrote that song well before Left 4 Dead was even created (in 2006 actually). It just fit the game so perfectly that Valve got it from him for L4D2.

Any track from "Need for Speed 2" (I had the special edition, don't know if the music was different or not). This game has probably my most favorite soundtrack ever. Even after all these years of not playing it, the soundtrack stuck with me.

Touching song. Better with context.
This song really did set the tone amazingly.

My vote is for the Mirror's Edge song, but I'm not sure if that was from the game itself, or a standalone song.

Simple and Clean from Kingdom Hearts.
This.

And the song that plays during the final, epic battle of Half-Life 2: Episode Two.

FF6 - Dancing Mad
FF7 - One Winged Angel, Cosmo Canyon, Those Chosen by the Planet
Chrono Trigger - Undersea Palace theme, Magus battle theme
Panzer Dragoon 1 - Quite possibly the greatest, most imaginative soundtrack ever made.
Parasite Eve - Beautifully haunting music.

Final Fantasy Tactics - Antipyretic... this is the best song in any videogame ever made, at least to me.

If it's just a song directly from a game, probably one of the FF7 Crisis Core battle songs.
I personally love The Summoned and The Soldier Way

For remixes, I'd have to go with the Mjolnir Theme Remix from Halo 2

Wait, this one was better.

Never been a more out of the blue and tone setting moment I have ever seen in a videogame.

In Halo 2, when you enter the Mausoleum of the Arbiter aboard High Charity, Blow Me Away by Breaking Benjamin starts playing, sans lyrics.
I know, that moment was so cool and the music was so awesome. I don't know if it was technically a song made for the game but I do know that when I ask someone about the song 'Blow me Away' they always immeditatley say Halo 2 so I'm counting it.

EDIT: Essentially any version of the Halo themes, they all kick ass.
