I'd say it's Mass Effect.

Yep, if you need to convince people that games aren't just interactive porn, you should show them Mass Effect. I mean, it's got deep, fully realized characters, complex plot-lines, great villains...everything. I mean, sure it's got that one sex scene, but it's not like anyone would just ignore all the good stuff and focus on that-OH WAIT.

But can you say a game with a huge universe has a good story when little of that universe is shown in game anyway?

Take Halo, sure it has a big fleshed out world...in the books, while in game there is little mention of it, and its story itself isnt exactly the greatest either.
What about Half Life? It doesnt focus on the events world wide but the story of one man, which is great considering how it works but could you even say its a universe?
Bioshock is similar to Half Life, showing little of the big picture so to speak, which also like Half Life is great for what it does, but this and God of War would be my last thought if I was compiling a list of games with huge expanded universes.
You pose a great question, but I honestly can't answer it. Great points though. I just started listing games, really.

OT: I wasn't a huge fan, But Red Dead Redemption probably had some of the best dialogue in recent video gaming history. Playing off a likable dumb main character is no easy task.

Aside from the obligatory Bioshock and Mass Effect (not 2 though, not from me), i feel like pointing out Dragon Age: Origins, because not a lot of people will. Incredibly well fleshed out characters(even the minor ones), Good depth in terms of Lore, but presented a little boringly, and good, complex moral situations, the best of which are nerve-wracking to resolve. too bad the story was not up to standard and very generic.

World of Warcraft

The sheer amount of lore and history in both of these games, especially WoW, is staggering. There's something like 3500 quests in WoW, each with a story behind it.

Hard to pick just one, but I'll go with Mass Effect, Portal, Half-Life 2, and Assassin's Creed II. The last one surprised me in the writing department; it was pretty mindblowing. Except for the
magnetic pole reversal. That was just silly and we know that's not what's going to happen if such an event does occur.

Out of the games I've played I have constructed a top 3 list. These are (to me) equally well written, so order doesn't matter. Psychonauts, Second Sight and Prince of Persia: The Sands of Time.
I haven't really found/played a current generation videogame with writing that equalls those games. Bioshock being the possible exception. But -as you may know considering I've said it every time Bioshock is brought up- I had it spoiled for me, so I couldn't really enjoy it.

Jade Empire, it's not my favourite BioWare game, but definitely the best written one.

Final Fantasy VI (6). Awesome cast with diverse characters, while not overdoing it. Good setting, cool story. No real single main character allowing you to explore others more deeply as well. Too bad Final Fantasy really degraded after 6 into constantly appealing to the angsty teens.

BioShock. It explores the radical capitalist/anarchist philosophy and shows just how society would be under it.

Max Payne. I like film noir stories. Not perfect, but written well. I don't really see why they made some of the changes they did for the movie.

the syphon filter series, the plot while a tad on the cliche side was told in a rather compelling way, and in the second and third games it would show the story from mutliple perspectives as you switched between different characters, thereby allowing you to get a better overall grasp of the plot without spoiling too much, something which i havent seen recently until the call of duty series came out

also there was the instance of a villain calling out the hero on all the enemies he killed to get to that point

Pokemon Mystery Dungeon: Explorers of Time/Darkness/Sky.

The fact that it made me cry at one point doubled with the fact that it's a pokemon game...

As much as I love Halo, I have to admit that the without the books, it's pretty bad.

My vote has to go to Red Dead Redemption. The pace, the characters, the story, the storytelling and the ending/epilogue was amazing.
