KOTOR 2 had some pretty good writing all things considered, too bad the rest of the game was such a mixed bag.
Lucas wanted it released before the developers were ready. If that game had some more time I would have loved it more than I already do.

Hands down Deus Ex. But, the second game was garbage. Hopefully the third installment will make up for my disappointment in the second game.

I would have to say the game with the best writing that I've played is System Shock II.

Baldur's Gate has very good writing as well, as do Fallout 2 and Planescape: Torment.

Deus Ex is a good contender, but I'd say Mass Effect, if only for the metric ton of codex entries
Codex entries that are surprisingly scientifically accurate, especially considering it's a space opera.
Oh yeah, thanks for reminding me of that, Deus Ex that is. Basically any story that involves the Illuminati, terrorists, the UN, robots, plots for world domination, and *snort* french resistance fighters without being batshit insane is a great game. Ah...I think I'm going to play this one again...
OT: let's see, aside from Deus Ex there is Silent Hill 2. When in doubt, praise Silent Hill 2...

I have to say, first off Portal. It may be short, but to be as iconic as it is and so deep for being simple, it does it's job well.

The Sly Cooper series, particularly the 2nd (because it holds most dear to my heart) has good writing. It's serious, while being all furry. The main characters are 3 thieves, but they show the comradeship and loyalty of a hero. It's serious, but also funny, the conversations between Sly and Bently are great, and there are twists in the story that you wouldn't actually see coming. Also, the execution of the jobs are amazing

Definitely the Mass Effect series.

And if someone says Metal Gear Solid 4, I'm going to tear my hair out.

The Baldurs Gate series i think was well written. But then all of Black Isles games were. (Icewind Dale series/Planescape: Torment)

Yeah I know. The Restoration Patch fixed a few plot holes and added some content that would've been really interesting to see in the game. If they gave it a bit of time, it would've been better than KOTOR 1.

i gota go with deus ex as top pick i mean the story still holds up to this day and it is intricate with it's own lore and really fleshes out the world you inhabit.

mass effect 1 and 2 really sells the universe it inhabits. and has some great characters, plus the ending of me 1 was just pure epic as hell.

and 3rd i will give to metal gear solid, yea it is convoluted, yea it is dense as hell, and yea it is way way over the top but hell i like it.

A bit older than the other games being mentioned but Gabriel Knight had great writing. It is a puzzle adventure game (like Monkey Island/Sam and Max) where you're an author in New Orleans dealing with a murder mystery. The game seems to be decently researched and just overall good story telling. Nothing profound mind you but good for the type of story the game is telling.

Planescape: Torment just barely beats The Longest Journey for me, I had to mention TLJ because it is soooooo good.

Without a shadow of a doubt,

Planescape: Torment

The story is so fascinating that it could go out as a book.

I think that honor should go to GTAIV. Sure, it might've had crappy gameplay and deliberately controversial material out the arse, but there's no denying that whoever wrote it did a spectacular job of juggling characters, plots, sub-plots, satire, and drama. It was about as subtle as a brick at times, but it was well-done by and large.

At any rate, it beats out Bioshock, Deus Ex, and ME2.
