Overall, Halo has an excellent story. I really hate when people say it doesn't, because all it proves is that they're too lazy to bother noticing the great story in a game.

Also, The Longest Journey, and Dreamfall, together have an amazing story, one that I am fairly desperate to see how it continues (roll on Dreamfall: Chapters!!!!!).

Did you ever play Planescape: Torment? Both games have the same head designer/writer I think.
Yep, Chris Avellone. Excellent writer, but dismal as a project leader. He can make a great story, but his games are always buggy.

Dragon Age Origins - This would probably be the winner for me. More because of how much I loved the characters over the actual story being told.

Next closest would be KOTOR
