I have 2.

1. In the Honorverse bboks, Shannon Foraker's most famous line is simply "Oops." This is much more chilling in context.

2. "Monsters? They... look like monsters to you?" It just gets more horrifying the more you think about it.

"Dog carcass in alley this morning, tire tread on burst stomach. This city is afraid of me. I have seen its true face. The streets are extended gutters and the gutters are full of blood and when the drains finally scab over, all the vermin will drown. The accumulated filth of all their sex and murder will foam up about their waists and all the whores and politicians will look up and shout "Save us!"... and I'll whisper "no."

-Rorschach, Watchmen

Brings a chill down my spine every time I hear it

EDIT: because Rorschach kicks so many balls

"You see, Doctor, God didn't kill that little girl. Fate didn't butcher her and destiny didn't feed her to those dogs. If God saw what any of us did that night he didn't seem to mind. From then on I knew... God doesn't make the world this way. We do. "

"None of you seem to understand. I'm not locked in here with you. You're locked in here with *ME*! "

"I shall go and tell the indestructible man that someone plans to murder him."

Kurtz: Are my methods unsound?
Willard: I don't see any method at all, sir.

Almost anything Kurtz says in Apocalypse now

"We left the camp after we had inoculated the children for polio, and this old man came running after us and he was crying. He couldn't see. We went back there, and they had come and hacked off every inoculated arm. There they were in a pile. A pile of little arms. And I remember... I... I... I cried, I wept like some grandmother. I wanted to tear my teeth out; I didn't know what I wanted to do! And I want to remember it. I never want to forget it... I never want to forget. And then I realized... like I was shot... like I was shot with a diamond... a diamond bullet right through my forehead. And I thought, my God... the genius of that! The genius! The will to do that! "

"Well I got to tell you, I'd be very careful who you talk to about that, because the person who wrote it is dangerous and this button-down, Oxford-cloth psycho might. Just. Snap and then stalk from office to office with an Armalite AR10 carbine gas powered semi-automatic weapon. Pumping round after round into colleges and co-workers. Now, this maybe someone you've known for years. Someone very, very close to you."

~The Narrator (Tyler's words coming out of my mouth)

Fight Club.

There's this other one I remember, but I can't remember where it's from:

"Locked in here with you? No, my friend, you've got it backwards; it is you who are locked in here with me."

"Fifteen hundred years ago everybody knew the Earth was the center of the universe. Five hundred years ago, everybody knew the Earth was flat, and fifteen minutes ago, you knew that humans were alone on this planet." - Men in Black

More disturbing than anything else... it brings much doubt to my little mind.

"Every day I'm dead a little longer, Mr. Conagher. I have seen the other side. There is NOTHING there."

It's from that Team Fortress 2 comic that came with the Engineer Update, but for some reason, that just really disturbed me.

Unless you mean the contents of the quote should be scary as well.
Polish is definitely the worst...!

OT: "What is this... That stands before me...?" Black Sabbath.

Every Courage the Cowardly Dog episode creeped me the fuck out. And yet I'd still put it down as one of my favourite cartoons ever. It worked well.

Sounds like Watchmen - Rorschach says almost exactly that when he's in prison.

Most things Rorschach says about the human condition are a little scary, mostly because his statements seem to be fairly accurate.
