Hmmm... Let's see...

the Kingdom Hearts series
the SMT/Persona series
Ys 1 and 2 Chronicles
the Hyperdimension Neptuinia series
Child of Eden
the BlazeBlue series
Sonic 2006
Jak 2
Catherine
Skullgirls
Mario & Luigi: Superstar Saga

the Tales of series
Beyblade VForce: Unltmate Blader Jam
Rez

the Pokemon series (to an extent, I guess...)
the Dance Dance Revolution series (including DDR: Mario Mix)

And last, but certainly not least[footnote]since I'm pretty sure I missing some of my favorites on accident... like the King of Fighters series, for example...[/footnote], DJ Max Portable 2... or, I guess, the same soundtrack used in the Korean version of DJ Max Portable 2...

Yep, have to go with Deus Ex: Human Revolution myself. Though I've actually enjoyed the other stuff Michael McCann does more than the album. But still, in the context of the game, that soundtrack was spot on awesome.

Some close runner-ups would be Super Mario Galaxy, Medal of Honor: Pacific Assault, and any of The Legend of Zelda soundtracks.

As far as individual songs go, I have to with the original Call of Duty's Pegasus Day Theme [https://www.youtube.com/watch?v=V0ZlMXkzUqI]. Despite my love for the series in general, that song single-handedly has kept the Pegasus Day level as the most memorable moment in the series for me and among my most memorable moments in gaming.
I second this!!
Also you forgot to add this track-
Seriously that track can be sum up as dramatic scene in a show in music form! Other than that (well and aswell Mechanical Rhythm), kudos to you for picking my favourite tracks from the ost!

Other than that, Viewtiful Joe, No More Heroes and Phantasy Star Online are all close second. I loved the fact action paces in Viewtiful Joe, No More Heroes tracks were unquie and PSO had its own unquie tracks aswell!

Third would be The World Ends With You, that had some great tracks which I normally wouldn't be into.

FFII,III and Xenogears and the C&C series are the ones I've listened to the most over the years.

Actually, I was trying my best to find that song, but for some reason I couldn't seem to remember the name, so thanks for reminding me what it was!

Chrono Trigger is always my go-to answer for this, closely followed by the first C&C.

I also include Bayonetta these days, not least for the tracks it homaged from other Sega games which would otherwise be great soundtracks in their own right (Space Harrier, After Burner etc).

Guitar Hero 2, natch.

Most Final Fantasies; IX may be the peak.

Technical achievement award: Manic Miner on the ZX Spectrum.

Where to begin...

Grim Fandango - big band, bebop and bones indeed. Songs are pretty short, but they add to the atmosphere of game greatly.

The Neverhood - aaand another soundtrack that is not only really memorable, but also enhance the mood.
Hotline Miami - adds not only to the atmosphere, but also gameplay. just can't wait for the Wrong Number...
VVVVVV - just like previous one, but more chiptuney :]
Hitman(series) - have to mention my favorite Jesper Kyd work, with Silent Assassin and Blood Money both being primus inter pares.

Aaand that should be it. Honorary mention goes to HoMMIII, Planescape Torment and Valve shooters.

I still listen to the Halo 1, 2, 3, and ODST Soundtracks at work because they're really great, not distracting albums. As soundtracks go, Martin O'Connell will always be king in my book. Besides Halo, I absolutely adore the Mass Effect series soundtracks, as well as Persona 4's super catchy soundtrack. As a Metal Gear fanboy, I think 2 had the best ending theme song (especially after all the mind-blowing in the ending scenes) and 3 has one of my favorite overall theme songs ever.

EDIT: I also forgot Risk of Rain, of which the soundtrack single-handedly sells game replays before the actual gameplay.

Bastion takes top pick for me by quite a large margin. It's soundtrack is varied and every piece of music is excellent. Set Sail/Coming Home is one of the most hauntingly beautiful works of music I have ever heard.

Second place would probably go to Windwaker. I loved sailing in that game simply because the sailing theme was so great.

My favorite is probably either Final Fantasy 6 or Chrono Trigger, but I have to add Nier since it doesn't get the representation it deserves. I mean, just listen to this:

There were many awesome sountracks in games over the years. Original soundtracks, not licensed ones.
like

Guilty Gear X

Heroes of Might and Magic 3

etc, but I would like to revert to old 8 and 16 bit days and home computers with gems like

Last ninja 2 on Commodore 64, whole soundtrack is kick-ass, Central Park theme is just the best

Tusker on Commodore 64, same story as Last Ninja 2

Agony on Commodore Amiga

Killing Game Show on Commodore Amiga
God Holy Orders is awesome. Ever heard Powerglove's version? It's pretty great.

Both No More Heroes games have awesome soundtracks, though second probably more so since it doesn't constantly use that main piano theme that gets really annoying after a while. Then again, NMH 1 had the final boss theme. :D

Some of these have already been mentioned:

Ocarina of Time: I thought many of the songs were great at getting across the atmosphere of whereever you found yourself and it's also really nostalgic for me.

Okami/Okamiden: Loved the traditional style of music. Waka's Promenade was my favourite piece in Okami. Okamiden used some of the tracks from Okami but had some great new songs such as Thundercloud.

Extreme G: I loved the techno-style music for the tracks. It fitted the futuristic theme really well.

Journey: Fantastic soundtrack that adapted so perfectly to what you were doing and paced itself along with it.

Shadow of the Colossus: Epic and beautiful orchestral music. I really love The Opened Way.

Super Mario Galaxy Had their own orchestra for the game. I really liked how they melded chorus singers into the music for the Bowser battles and the ending medly left me with a big smile on my face.

Super Metroid is the only one I can mention. Every track filled it's purpose perfectly, and it begins and ends like the biggest of epic films. Even as a kid I stopped everything just listen to it.
