Serenity, of course. It doesn't need weapons when it's as awesome as it is, and has such a kickass crew as Mal and his cohorts... 
The Millennium Falcon comes in a close second, though. It has the advantage that it can defend itself without needing to be boarded, what with having weapons, and in speed terms, but it just isn't as awesome as the Serenity. And Han Solo doesn't even hole a candle to Mal, Jayne, Wash and the like...

It's an odd thing but I like the medium transports the Rebellion uses, the ones that escape from Hoth. Big enough to haul lots of gear, small enough to make planetfall, distinct design.

Sorry, guys. The falcon is cool and all, but I gotta give it to the Firefly-class Serenity. The falcons a tank, it can't turn for crap on the move. Where as, Serenity can pull a clean 180. And its got the speed to match.
The Outlaw Star? I remember it carrying a great deal of cargo a few times.

Definitely the Millennium Falcon. It has its own weapons, a hyperdrive, and a wookie for a copilot. You can't beat a wookie (he'll rip your arms off)
