I'm a fan of the Cobra Starship variety personally.

Oh you card, you!

I'm going with this.
She ain't much, and is pretty much painted vomit green...

But she's as reliable as they come.

I dunno of a whole ton of space ships, so I'm just going to say the Ragnorak from Final Fantasy VIII...if I even spelled it right. But you know what I'm talking about, the giant ship that you're on at one point (no way you could forget that).

Beast of a ship.
Or I'd take an Antaran battleship.
Dude, thanks for reminding me of Master of Orion!
I got the idea for this configuration from a post on gamefaqs, but here's the pride and joy of my fleet in my last MoO2 game:

For those not in the know about Master of Orion, a Stellar Converter is essentially the planet buster beam from the Death Star, only yellow.

My actual favourite spaceship of all time though is the X-Wing, mostly due to my love for the X-Wing series of Star Wars novels. I'd post a picture, but my avatar already has that covered.

My other favourite is the Nadesico from the Martian Successor Nadesico anime series.
The original ND-001 Nadesico

The Nadesico fitted with the Y-Unit which gives it two more engines and an omg!boom cannon.

I'm going to leave this blank.

The X-Wing, very closely followed by the Veritech fighter. I have made awesome models of both, and am not ashamed to fly them around the house making pew-pew noises.

I'm gonna have to say the Enterprise from next generation. I like the idea of a ship you live on and of the various ship designs that i've seen over the years the Enterpirse is one of the few that looks livable. most ships look barren and cold, often dark. where as the Enterprise is bright, has carpet very few sharp edges. Its Friendly. Now i'm mostly talking the inside. The outside isn't the coolest thing i've ever seen but its still a striking desing. its like if you stuck an sled to a flying saucer.

long shot - almost indestructible ship with a stasis field that can go a light year a minute
http://en.wikipedia.org/wiki/Long_Shot_%28Niven%29

ringworld - a large ring with a sun in the middle and a second between the sun and the ring that can be used to simulate a day and night cycle. The sun can be used as a fusion drive to propel it to close to light speed and can be used as a giant weapon as well as a hyper drive.

I have to go with the Starfury, one of the few space fighters that is more than just an airplane in space.

The pilot is a the center of the craft to minimize G-forces. Much of the mass is also at the center to minimize the moment of inertia. Four big engines that can fire in just about any direction mounted way out give maximum angular acceleration. Someone did some thinking when they designed this ship.
