If it flies in space I will inherently love it. However my favorites are:

Serenity (Firefly)
White base/Archangel (Gundam/ Gundam Seed)
Cathedral Terra (Gurren Lagann)
Normandy N1 + N2 (mass effect)
SDF 1 (Macross)

The Biliskner [http://stargate.wikia.com/wiki/Biliskner], Supreme Commander Thor's personal vessel and the flagship of the Asgard fleet, is my favourite spaceship. It was later replaced by an O'neill-class spaceship, but the Bilskirnir-class spaceships look far better in my opinion.

The Falcon is a total nostalgic favourite for me. There are ships I like more, ships that look cooler or are better, but the Falcon is still special to me. All those years of Star Wars.

Honourable mentions:

--The Exelsior-Class ships from Star Trek. always thought that was the coolest of the Trek ships.
The TARDIS. Bigger on the inside.
The White Star from Bab 5. Just look at it.

I know I'm missing one.

My favorite is the "Nostalgia for Infinity" from the Revelation Space novels. It's four kilometers long, but can be piloted by one person. This being a realistic series, it is a bit different from most examples: it can't reach or exceed the speed of light, but by accelerating for a long time it can come close. It's covered in a layer of ice to protect it from space debris, and has a hull made of "hyperdiamond." It lacks artificial gravity, but the thrust from acceleration causes a gravity-like effect; its hundreds of decks are laid out more like a skyscraper than a ship. The bridge is near the center of the ship, making it the least vulnerable part. It has weapons that can devastate cities from orbit, onboard factories that can create smaller spaceships, and a "warchive" that can recreate any weapon, ever. If you haven't read this series, you owe it to yourself to do so.

Other spaceships I like:
-The Bebop, Swordfish and Red Dragon
-Serenity and the Alliance ships
-The Outlaw Star, from the anime of the same name
-All of the Shivan ships from the Freespace games, but especially the Sathanas
-The A-wing, B-wing, Executor, Lambda Shuttle and Blockade Runner
-The Normandy SR-2
-The Planet Express ship and the Nimbus from Futurama
-The spaceship from the beginning of Avatar, another realistic example

Im shocked i didn't see the USS Enterprise-D in any of these. There is just something about TNG that i feel was really the peak of speculative science fiction. It was a spaceship with its own arboretum for gods sake. WE COULD LIVE LIKE KINGS! IN SPACE! But no i have to live in this Natural Gravity and breathe air that came from a tree!

I like me the Leviathan Caldari titan or the Chimera carrier from EVE. Covenant ships in general from Halo are nice. Normandy SR1 and 2 from Mass Effects are very sleak as well. I prefer the EVE ships though, CCP did good man.
