I'm too indecisive to have an all time favorite, but I will list some that I absolutely loved.

Rocket Knight, Sparkster (Sega Genesis)

Sparkster was the only old game I happily payed 30 bucks for on Amazon.

Fallout 3

Silent Hill 2

Doom (My introduction to the wonderful world of pc gaming, still one of my all time favorites)

Resident Evil 4, I can replay that game over and over again. And the REmake would be my second favorite.

can't choose so its a tie for me;

X-Wing
arguably one of the best space simulation game i've ever played. no bogus gravity, everything had the weight and size apporpiate, and even to this day it and its counterpart TIE Fighter (which sadly i never played) are considered the best star wars games ever made. pure void fighting, pure awesome.

Sonic the Hedgehog (will accept anything before heros)
there is something incredibly soothing about a blue hedgehog running at mach 1 through levels filled with spikes, robots, and irrational loops. I liked pretty much every Sonic game up to Sonic Adventure 2. its a shame no one has done right by him in about a decade.

Legend of Zelda; Wind Waker
just as soothing as mach 1 is the gentle waves and fragrant breeze of the open sea. Sure it had neither Gorons or Zora (save one) but it had an orignial art style, a great world, and pirates. and you can't beat pirates. even with ninjas.

Final Fantasy IX, hands down. I've always had fun while playing it, and the ending always gets to me. :'3

Final Fantasy IX was my first true love. I still have the original PS1 discs and I still re-play it to this day. Other than that I just really like fighting games.

Honorable mention goes to Zone of the Enders: 2nd Runner. If it wasn't for that truly horrid as fuck hammy English dub, it would've been like pure sex.

The original half-life. I just love playing it. It gets things write that FPSs are still getting wrong 13 years after it's release. I make a point of playing it through at least once a year to remind myself what it really means to make a good game.
Also just for hours clocked I'd have to say Total Annihilation. Never before has a title been so indicative of a game. Classic RTS!
But there are many others and the order changes depending on my mood!
Halo, Halo: Reach, 007 Goldeneye, Blade Runner, Mass Effect 2,Star Wars: KOTOR, Portal, Half-Life 2, Gitaroo Man, Homeworld 2, Heavy Rain, GTA (the original top down game), Crazy Taxi and many many more.

The moment I realized that I was playing a pitch-perfect game came in Vault 112, when I was zapped into Tranquility Lane. That transition from the ruin of the Wasteland into the eerie perfection of Braun's virtual playground took my breath away (not to mention carrying out the sadistic doctor's bidding to escape).

I honestly can't pick my favorite one, but what comes to my mind has to be Megaman Legends 2. Followed I'n second by Final Fantasy XII International Zodiac Job Edition, Ratchet and Clank Future: A Crack I'n Time, and then Ape Escape.

While not my favorite game, you just gave me a ton of Jedi Power Battles nostalgia.

I can't even begin to pick my favorite game. I loved the two Mass Effect games, but I have a lot of old love for Warhammer Age of Reckoning as well. The first X-COM is a staple of my gaming diet, and I often replay Rise of Nations as well. There's dozens more I'm not even getting into on top of all that.

That or Planescape: Torment. Torment is not as open but is still just awesome.

How do I pick just one? Mass Effect 2 was amazing, and Uncharted 2 was the first spectacular game I played in this generation and still may be my favorite, but then I can't ignore Metal Gear Solid 3, my favorite game from my favorite series, or ignore Valkyrie Profile, the game that introduced me to RPGs (and gaming in general). Alright, so there's the favorite gameplay/story/all-round/nostalgia factor lineup, respectively, if that counts.
