The Sparatns from Halo, and, by extension, Master Chief. Having read the novels, I became quite enthralled by the concept they fit within the Halo universe.

Plus:
47
Garrus
Fawks (Fallout 3)
Max Payne ("Dearest of all my friends...")

I'm gonna have to agree with some other people here and say the Spartans from Halo. While I found the games mediocre at best, the expanded universe is actually pretty interesting.

And yes, pretty much EVERY SINGLE RESIDENT of Bioshock. Every time I kill a Splicer, I can't help but think, "Poor soul. Rest in peace." If the game let me, I would go around and close each of their eyelids. But the ones who you find a bunch of audio tapes for (Steinman, Tenenbaum, Ryan, Fontaine)...if you have the opportunity to meet them face-to-face, I felt as if I already knew the character really well.

Oh gosh, such a list. I'll just list three.

Well pretty much all the characters in Final Fantasy XIII. Each of their stories are so intricately tied to one or more of each others' stories, and finding out exactly how and seeing them work it all out is nothing short of stunningly intriguing. I especially like how Lightning and Snow are tied by their common loss of Serah, but each of their outlooks on life clash violently: seeing their relationship play out through that setup is amazing.

Cloud, from Final Fantasy VII, is another one. His backstory is much, much different from anything we think at first, and seeing it all come to light was astonishing.

Jade, from Beyond Good and Evil. She had a mysterious past and we never even knew it until late in the game: but unfortunately, it left a lot to be explained by its heavily implied sequel, which still has yet to be made. Absolute masterpiece of a game: I really, really, really, REALLY hope they get around to that sequel...

Jon Irenicus.

His motovations are standard, lust for power and revenge, but why he wants these things and how he gets them are extreemly intresting. Most Bioware characters stand up to deatail, particularly the enermy.

Ethan in Heavy Rain i'd say...
And Gordon Freeman! He's just such a complex, inspirational person!

Smiling Jack from Vampire: The Masquerade Bloodlines. A cunning, smart badass that is willing to help the newbies. Rumour is he was a pirate, so double awesome. Other then that there isn't much known about him, but from the stories and respect revolving around him I always wanted to know more.

Quite the sense of humour too.

Big Daddies from Bioshock,
Mordin & Legion from ME2,
and Sam Fisher.

I love the situations they're placed in, and the way they get around their issues/way they think.

I'd always thought the story behind the Spartans in Halo was interesting, both the II's and III's. It really demonstrates the desperation humanity was in. Quite tragic, having to sacrifice the innocent in order to make a greater weapon.
Haha, I see what you did there.
Nice.

OT: Most games tend to have one dimensional characters I find.
The game that comes to mind that I am actual SHOCKED no one has mentioned yet are pretty much anyone from Eternal Darkness. Every character had a rich history and backstory. The game took it's character's seriously.

I am glad someone mentioned Jade though.

And although if I ever did find out more about her character I'd probably hate her, Ada Wong. I just loved how mysterious she was. But I will confess she probably would lose all that's interesting about her if I learned more about her.

Ooh, and Kyle Katarn. What a badass.

I find Andrew Ryan quite an interesting character. But I also quite like Tali Zorah Nar Rayya Normandy for being a really nice and thoughtful girl without being saccharine sweet.

But I also have a real soft spot for DA:O's Morrigan. She's a selfish cow and yet I love her to bits.

All the characters in Ico and SoTC.

I'm always wondering where they come from, because in none of these games do you see the society from wich originate. You only see the desolate place to wich they travel, but you know they live in some sort of city or community.

Well obvious mention goes to Ashley, Wrex, Garrus, Liara, Tali and indeed everyone from the Mass Effect games.

But the most obvious one for me is still the Arbiter. Because unlike the Masterchief who we are instantly encouraged to sympathise with, the Arbiter can easily be labelled 'enemy' for the first half of Halo 2 but despite that his personality and character and motivation is very clear and it makes him more likeable despite being on the side that is widely considered 'the bad guys'. And of course then he redeems himself and finds out the truth and leads a resistance against his former army, allying with his enemies in the process.
The thing is, by Halo 3 he would be someone disillusioned by the realisation that the Great Journey, indeed everything his people had been working towards, was a lie... hence he would also be driven by a desire for vengeance and a chance to redeem himself in the eyes of the humans.
The point is, Masterchief had no face and his motivation was kind of set in stone (he has an interesting character in the books I want to again mention), hence it was easy to take control of him and still be able to pretend it's you under that helmet, but the Arbiter had a face from the beginning and a motivation that was in no way set in stone because he kept on running into things that changed his worldview... hence for me at least in those instances it really felt like I was living the experiances of another person altogether.

Fallout 3

What character?

Well there were quite alot of interesting story's that you could go and discover in that wasteland.

So i'll just say the game as a whole.

There was something I always really liked about Jolee from Kotor.
He may have had the role as the "old wise jedi" but it was done in such a great way. He was the reason I decided to be good in one play through because
When you have to kill him after choosing the dark side with Bastila
nearly killed all the fun of that climatic scene.
