Like I always say, there are so many games with good soundtracks. But I guess if I had to choose it would be a tie between the Pikmin and Half-Life series. Can't decide which of those 2 I like more.
Mass Effect, Chrono Trigger, The Mother Series, The Zelda Series, The Silent Hill Series, Super Fucking Castlevania 4, Castlevania: Harmony of Dissonance, annndddd Fallout 3. :]
Music in the Red Alert series of C&C games has always been top notch in my opinion, specifically those in RA2 and RA3. I particularly like how in RA3 the music swells during periods of intense action, then cuts back during segments of production.
As a Metal fan I loved Brutal Legend's sountrack, as well as Carmageddon II: Carpocalypse Now (Got me into Iron Maiden). I also loved the Silent Hill games' sountracks, they have the most incredible atmosphere.
My personal favourite though, goes to the lesser-known and incredibly underappreciated Troika game: Arcanum.
The soundtrack was primarily made up of a String quartet playing some of the most beautiful and clever stringed music I've ever heard. It's one of the very few game soundtracks that I still listen to on CD from time to time.
as for soundtracks as a whole? my favorite is Tony Hawk's Pro Skater 3... cos every single track is amazing (even if it is all licensed stuff) a great compilation.
as for original soundtracks...
StarCraft soundtrack, any soundtrack in a Rare game... Halo's got some good tracks, The Soundtrack to SW: Republic Commando was surprisingly good, not relying so much on John Williams work. so much more...
Final Fantasy games, Mass Effect and Oblivion are the only games (with original scores) where I actually bought the soundtrack. Mass Effect sits a little lower on that list because I feel its soundtrack is not as musically complex (you'll hear the same theme recycled in quite a few tracks), but what I loved about it was that it was like a throwback to Blade Runner; using electronic sounds to establish that sense of being in the future.
As far as games with soundtracks from popular music, well, Fallout 3 wins my vote there because it's bringing attention to my favourite style of music. ^ ^
