Cortana, because it always helps to give an AI a pleasant sounding voice and nice figure. :p

But seriously, I'm going to have to agree with many people saying Gerty. IMO, the most well-written AI I can think of. I'm pretty tired of the malevolent AI cliche.

Deep Blue. The real world AI who beat a chess grand master! Even if it was accused of cheating...
Mainly because it inspired an AI for one of my stories.

If I were to go by sheer bodycount, either the reapers from Mass Effect or the Xul from the Legacy and Inheritance trilogies by Ian Douglas.

The Geth. Oddly enough, they are only an AI so long as there are many Geth and individual Geth are not AIs. Also, we are legion.

I kinda like the Adjutant from StarCraft 2.
Once you get over the kinda freaky looks, I think she's kinda nice to have talking to you.
I prefer her over the horrifically annoying Zerg Queen voice you get as Zerg, anyway.

Also, Wheatly. Because everybody loves Wheatly.

She is one of the most well developed AI personalities i have ever seen. She is evil, likable,funny, sinister, insulting, complicated, vindictive, sympathetic, arrogant, logical and illogical, yet accomplishes all of those without coming across as being just thrown together,

Cortana, EDI, and, for the same reasons as you, OP, Mendicant Bias. He's going to be a major player in the next book of the Forerunner Trilogy. Definitely looking forward to that.

EDIT: I'm also EXTREMELY interested in the Assembly briefly introduced in Halo: Reach. I can't wait to see what they do with that.

My favorite would have to be Skynet from the Terminator series because let's face it he wanted us all dead no matter what.

And also the opening scene below from Terminator 2 was epic and chilling.
