Metal Gear Solids/Twin Sankes twist was the first and still the best and classic.

Then Snake unintentionally activates Metal Gear REX, Liquid reveals that he has been impersonating Master Miller from the beginning of the operation & Snake being the vector for FoxDie

Have to agree. I mean, sure, by the time i got the game i knew something would be off, since every single critic was screaming something about something they did not expect and how everyone should avoid spoilers of that game, at all costs. But yeah, still did not expect that, and it really did leave a bad taste in my mouth. In a good way, i guess. But yeah, it still surprised me.

Some other ones that really surprised me (and that have mostly mentioned in this thread already):

The ending of Assassin`s Creed 2. I really liked it, as well.
Portal 2 did quite a few things that took me off guard.
I´m quite sure a lot more games did stuff like that, but can`t really remember any at the moment. Still, i quite love it when such surprises happen. Good fun, and all that!

In Chibi Robo the story gets progressively darker, revealing a little information at a time. I thought it was a child-oriented game, then it started to get scary and dark. Before you know it you have characters going on expositional rants (which tend to run just a bit long) that take an emotional dump on your heart. I had to stop playing at one point and just go to bed. It's not entirely out of nowhere, but it's all I can think of.

1st one that comes to mind is in Valkyria Chronicles, when one of the characters dies, I can't remember her name but she was really sweet and innocent.

Suikoden 2 - This has got to be one of the best stories in games. Even with the usual jrpg silent protagonist how it all played out felt well done.

Knights of the Old Republic - If you chose the dark side you got a sequence near the end of the game that was both shocking yet true to the story.

It might be old hat, but yes, Aeris' death was pretty shocking.

I'm just going to jump on this Spec Ops bandwagon.

Seriously, after that scene happened, I felt like I was literally going to throw up. I went into the next firefight just not giving a damn about Walker and died about 5 times because I really didn't care whether he lived or died.

At the part where you have to choose between the man who stole water and the man who killed his family, I just did not want to choose. I tried to just run off, out of the city and out of the desert, I really did not want him to continue with anything because he had just spent the past few hours cocking up everything he tried to do. This is really weird. I've never tried to actually flee from a game before. When I finally found out what Konrad was at the end, I just took my hands off the mouse and keyboard and buried my face in them. I'd been playing hallucinations for the entire game. I was mad. I was not safe to handle a gun. The only logical ending was the "shoot self in head" one, and the fact that the game had the balls to make you pull the trigger was just brilliant.

Yeah, Spec Ops: The Line is a good game...
