1: Resistance from Half Life 2
2: Clan Ghost Bear, from Mechwarrior universe
3: Starfleet, from Startrek
4: The 3rd Echelon program, from Splinter Cell
5: The Jedi Order

As for me in no particular order...
I'm more of a warden myself, so I'd go with Clan Wolf before it went under, The Jedi Order (post Republic, pre NJO novels OR The Old Republic), the Specters from Mass Effect, and the Godsmen or Sensates from Planescape Torment.
Curses! Someone seems to be well versed in science fiction. Well done. :)

I almost went with Clan Wolf as well, but I was always more interested in the lore and ideology of Ghost Bear. That, and thematically they're just so cool. (no pun intended)

The Norse pantheon, fer sure. A life spent fucking, fighting, and feasting, a practically never-ending supply of slow-witted enemies to beat into little tiny bits, and a penultimate demise in the most epic battle of all time...literally. All that plus an excellent beard? Yeah, sign me up.

NERV. Despite being a tool to bring into motion the apocalypse, you're pretty much guaranteed a steady job, health plan, and a sweet beret. If not, you could steal one.

Well I'd normally prefer to be the aloof loner, but that's practically an organization all its own.

So I'm gonna go in the opposite direction and say: The Borg. Before Voyager made them uncool.

I think I would go with the Mahora University Library Expedition Club.

Imagine a medium sized island taken up by a single building. This building might very well hold every book in existence with the very knowledge of reality hidden deep within it. It has innumerable underground floors made entirely of bookcases so large that falling from the top of one is a danger unto itself. It's a winding twisting maze of traps and pitfalls where loosing your way could get you lost forever.

And it's this school club's charter to explore it.

The Sa'kagé. At least, if you ignore all the backstabbing that's inherent in a criminal organization, especially one pulling the strings behind a nation.

The Keeper Council... from the Thief games (not Thief 3 though, they sucked then)

Or...... a Mages Guild from any random D&D campaign.... hot damn Wizards are awesome :)

So many good answers.

Organization XIII
The Grey Wardens
at least four others that people have mentioned where I've just gone "Hey, that's a really good idea!"

But, undoubtedly, my answer would have to be Team Rocket.
