The last 2 episodes were... different. It's excusable to hate the series because of that, but they truly do make some sort of sense. If you haven't already, I'd suggest watching the movie End of Evangelion. There's debate about whether or not it's the ending, or just another ending, but I consider it to be a definitive end to the series.
I suppose that's natural as well. I've seen EoE about 4 times now and I've watched through the series twice, so it makes a good deal more sense to me. The second half of EoE is definitly the 'mindfuck' portion.
