I'll go with the somewhat-obvious and say Ikari Shinji from NGE.

Most people hate him. Most people consider him to be a whiny, emo *****. The thing is, however, that's exactly what makes him so great a character. He's afraid, he's whiny, he doesn't want to be tasked with defending the earth, and he wants to be a good person. He's incredibly flawed, and that makes him seem so much more human. He seems realistic. It's for that reason that I think he's such a great character.

The last 2 episodes were... different. It's excusable to hate the series because of that, but they truly do make some sort of sense. If you haven't already, I'd suggest watching the movie End of Evangelion. There's debate about whether or not it's the ending, or just another ending, but I consider it to be a definitive end to the series.

I suppose that's natural as well. I've seen EoE about 4 times now and I've watched through the series twice, so it makes a good deal more sense to me. The second half of EoE is definitly the 'mindfuck' portion. I kind of enjoyed it, actually.
