Gordon Freeman.
A pysicist, somehow knows the use of all the guns he finds, fast, and never once do you wish he'd shut up.
Travis Touchdown. A badass otaku with cool one liners, a kickass name and he fights with a light saber.
I'm personal to Cortez from Timesplitters myself. Him or Eric Simmons from Cursed Mountain. He just felt really...well human personally. Then again that game was pretty good IMO.

As a protagonist id say noble six from reach. My attachment to the halo series being the deciding factor there. Second place belongs to Altaïr.
Zoey or Ellis, both destroy hordes of zombies and neither one annoys me with their stupid one-liner EVERY SINGLE TIME they pick up an axe...I won't tell you who that is...But I kinda wish she was on of the original cast so I could play the Sacrifice with her...
I always loved Terra from FF6, I kind of related to her personal journey of finding a purpose and never really having a love interest.I really loved all the characters in FF6 but Terra is definitely my favorite.
A close second would be Yuri from Tales of Vesperia, he's just so bad ass and awesome along with being a likable guy.

Darth Revan from Star Wars: Knights of the Old Republic is who comes to mind. But since she is an RPG character, and my version of the character differs from both canon and everyone else's, I'll with a more defined protagonist.

i think my fave would be a tie between Samus and Gordan....but probably Gordan...but my 2nd fave protagonist would definitely be Alex(i know she is not the main protagonist but she is the only game character i actually felt for!=)

The contrast between the two characters was masterfully told (and retold, in the Un-Engrished remake on the PSP). Each character really helped develop the other in ways that one could not have done alone.

quite possibly commander shepherd, talkin shit to saren and the protheans are some of my favorite moments from me 1 & 2
no offense..but silent protagonists who do nothing personality/text/voice wise...i cannot take them seriously for protagonists, i mean sure you can put in your own shit and all, but you aren't doing anything to further the story rather than "pew pew, okay done, to point B now?" and even then you dont say it or even think it, you just do it because thats what the game is dragging you along to do.
