Space Vehicles:
Long story short, the Protoss and Terran fleets form Starcraft. My flagship would probably be the flying saucer from Rogue Trip: Vacation 2012, because it has a laser that melts people, a ray that deactivates power, and another ray that steals money, and can always get a wide assortment of weapons. The leader of my space corps would be Edmund Duke, and his honor guard would be a fleet of nimble X-wings and Arwings from their respective series with capable pilots.
Planetary Air Force: Metroids, Ridley, dracoliches, pretty much anything semi-organic that flies around killing things. My Aerial flagship would be Balamb garden, run by Ghor from Metroid Prime 3 and crewed by sombat robots from the final fantasy series, mostly VIII and X.
Ground Vehicles: G-gundam style giant robots, with skilled pilots. Also several hundred version of every useful vehicle form the twisted metal series. Apocalypse Tank form the Red Alert 2 games as well. My vehicle division leader? Warthog from the twisted metal series.
Navy: Giant squids and pirates with modern weapons should do it. Leader? Captain Blood.
Artillery: Transformers, Ion Cannon, and every Command & Conquer super weapon ever made.
Fighters: Demon soldiers from the various Onimusha games, including most of the lower-scale bosses. Immunity to conventional weaponry is handy. The lieutenants will consist of ringwraiths, and all playable characters in the Devil Kings series.
Spec ops: Terran Ghosts from Stacraft, including Kerrigan, Stukov, and Duran, but under effective control. Head of intelligence will be GLADOS, head of covert mission command will be Dmitri Smerdyakov (AKA The Chameleon, my favorite Spidey-villain ever)
Soldiers: Galbadian soldiers and Esthar robots will works as excess manpower in areas where my demons have difficulty. Leader: Laguna Loire.
Cannon Fodder: Large numbers of Zombies and low-grade B.O.W.s can be produced as expendable cannon fodder. Chief producer of units will be Albert Wesker, however, deployment and usage will not occur without my express consent, and all deployments will be supervised rigidly. I don't trust the man farther than I can throw him, and I have a bad back.
