Two that no-one has mentioned so far, but prove how out of the loop I am on new games:
Jar Jar Binks in Lego Star Wars. It took ages to figure out that General Grevious (for 200,000 studs mind) was the only other character who had the super-jump ability, thereby ensuring that you were stuck with the dozy tosser for the entirety of the free play levels;
The Science Vessels in the original Starcraft. Left out of all official strategy guides was the useful line from the manual - "Their EMP shockwave removes all special abilities AND SHIELDS". Again a lot of time spent losing against the Protoss with the Terrans until I read the manual out of desperation and discovered that little gem and consequently cut through them like butter. They don't seem so scary now do they...

Lymle from Star Ocean Last Hope.
I didn't get that far in the game due to not liking it that much, but good gods she had NO acting whatsoever.. always ending with '...kaaaayyyy?' And at one point gets bored nobody is talking to her and smacks the big floating purple evil looking crystal. The one we were chatting about, which she didn't want to help with. And the smacking caused a boss to appear. Thanks Lym. Thanks.
And that woman that helps you with crafting. The purple haired one. GOD shes annoying.

My vote goes to all the "crafter" classes in MMORPGs, because you have to spend hundreds of hours trying to level up a char that always SUX at fighting.
As for one particular annoying char, the first one that pops in mind is Percius Mercius from Morrowind.It's the gay guy from the Warrior Guild, you more or less have to have sex with....
