You already took Kefka,so...
Not sure if he counts as a true villan, but I choose Akuma. His powers are awesome, playing as him is fun, his goals are simple and his voice and theme are just badass. But I also like how he has a sense of hounor. He's not stricly evil, his morality is just different from the norm.

The Joker in the Arkham games. He's so well played, cartoonish enough for it to be fantasy unlike Ledgers version, but with a really dark sinister edge.

Now if only someone could do Two-Face in a game right...he has so much potential.

The Joker, he's just funny and active enough to understand his motive.

Also, the covenant are pretty interesting to fight. At the moment, the Dragons of Skyrim as well.

Kefka from final fantasy 3 ( or 6 but i'm still calling it 3 because i'm old ) but Op beat me to it , i had the same reasons too)

Favorite vilain boss fight would be nyx from persona 3, the sense of helplessness in the face of that guy was almost painful.

Favorite vilain boss fight atmosphere is definately gwyn from dark souls . The musical score was amazing , i had a sense of sadness when facing him. A lot of emotion going on there . Also gwyn was coming at you with all he had , defending the last bonfire. Very tragic more than anything else .

I've said it before and I'll say it again, Dutch Van Der Linde from Red Dead Redemption is a great villain. For the most part of the game he's built up as this evil bastard but in his final moments with John you realise he's probably the smartest one in the game. He can see that civilazation will be the end of him so he chose savagery instead, in the end he warns John that the government will kill him as well and chooses death of a civilised world.

Bowser. Because he's not the EVIL kind of villain. He has a legitimate complaint (nobody takes him seriously, everyone sees him as this petulant manchild who is a waste of time, etc), and he wants that rectified. And he's not above kicking ass and stealing princesses to get it done.

So I like him because not only is he kind of badass, he isn't a cruel monster either. He's misunderstood, under-appreciated and looked down upon...AND HE ISN'T GONNA TAKE IT ANYMORE! Plus he treats his minions relatively well. And they all love him too.

If I were to land in the mushroom kingdom I wouldn't mind giving him a hand. He needs more respect.

Kerrigan from Starcraft Brood war is a close second. She owns the shit out of EVERYONE IN THE GALAXY with her constant manipulation and backstabbery, and then takes out 3 enemy fleets at the same time. That's impressive.

And then Starcraft 2 reduced her to a petulant angry chick, who
is actually STILL the same nice person underneath. Her previous actions are all because her new Zerg DNA made her do it!

Fortunately, the next expansion SEEMS to be making her go back to her manipulative badass ways.

Harley Quinn

I kind of identify with her a lot. Which isn't a good thing. I tend to have the same asshat blindness when it comes to falling in love. :<

Carcer Dun from Night Watch. He's "a stone-cold killer. With brains." Cheerful to the end, despite being a murderous psychopath, has a tendency to laugh at very nasty moments, and one hell of a good catch phrase; 'Can't blame me for trying!'
