What about Kratos from the God of War series? The only reason he's a "Hero" at all is that the gods he kills are even more evil.

You are aware that the definition of an anti-Hero/Villain is "A Hero/Villain with few, if any, Heroic/villainous traits", correct?
Admittidly, I have no seen Code Geass, but if he acts villainous or not at all heroic, that you're looking at an anti-hero, not an anti-villain.
I presume you muddled up in the last sentence.
An Anti-Villain can have good goals, just the way they get them isn't exactly good. In fact, not good at all. Well, there's more to it then that, there are several types of Anti-Villains [http://tvtropes.org/pmwiki/pmwiki.php/Main/SlidingScaleOfAntiVillains].

Basically, Lelouch undoubtedly does do extremely Villainous things (He slaughtered a bunch of children, because they were future secret super-soldiers/assassins/spies), but to defeat an even more extremely evil empire.

I would say he was an Anti-Villain, but then the ending happened, which pretty much confirmed him as a hero (To me at least). Seen as you haven't seen Code Geass, it obviously won't be clear to you

Garrus Vakarian. I know that he's a lot more heroic than all these other characters (and yes, Deadpool is awesome), but to me, he has deep emotional complexity in the ethics of retribution.
... Okay, this was just an excuse to reiterate how awesome Garrus is.

Tyrion Lannister. For all the hate he gets in the books he is the smartest and oddly one of the bravest characters. And though his goals are not always honorable, he usually does the right thing for the wrong reasons or the wrong thing for the right reasons.

I would have to say Malus Darkblade, Spawn, or Darth Bane. Not really sure why...they just scream "AWESOME!!!!!" to me.

Not sure if you can call it a true anti-hero, but I always liked Grommash Hellscream in W3, purely because even though he fucks up bigtime, he does set it straight.

Sinister Dexter, Gun sharks from 2000AD. The over the top macho bullshit is epic.

The Punisher has already been mentioned for obvious reasons.

It's down to Deadpool, I think. If he's not my favorite, he's at least the funniest.

For me it's Tyrion, followed by Jaime Lannister, Sandor Clegane, and Arya Stark. Though those last 3 could all be considered Anti-Villains, as well.

Gotta give props to a lot of Vertigo characters as well, though, some of whom have already been mentioned here. Cassidy from Preacher, Spider Jerusalem from Transmet, John Constantine, etc.
