Why are aliens evil?

You mentioned Avatar, where the aliens are good. Namely because their not the aggresor. Much sci-fi wants to take place in modern times, in sense we don't have the tech to travel to alien planets, the have to come to us. If we found aliens, we would try to take them over, so it's natural (in our minds) that they would do the same.

Also it makes for better drama.

I'd recommend a book to you, Only You Can Save Mankind. Written by none other than Terry Pratchett, it manages to be silly and occasionally nonsensical while still having a deep and meaningful message. I can guarantee that you'll never look at aliens in video games the same way.
