Wait, why would this not work? It all depends on what type of RTS you want it to be.
How about you made it like the Total War series. The ground battles are played in a real-time engine, the rest of the game is played in turn-based galactic-map style stuff. In addition, the Council becomes the Senate/Papacy where you're allied with three or four other factions initially, but have the choice of destroying them and going solo. You could have a longer free-play campaign like in Total War, or the choice to play through several set campaigns such as the First Contact War or the Rachni-Krogan Wars. Maybe throw in that civil war between the Turians that was mentioned in the ME2 codex.
I'm not saying this is the best of ideas, it seems unbelievably easy to screw up. But given the right team, it's certainly doable. However, if they were going to do something like this, they should wait until after ME3 so the lore is more stable and they have a broader audience to target.
