I always love a well written game script, And besides the stand out games like Bioshock, Mass effect, and portal. What game do you think has your favorite and/or best writing?

For me I always love listening to the Jakal tapes in Far Cry 2.

Easily Phoenix Wright: Ace Attorney. Perfect blend of humor and lightheartedness with deadly serious topics, international incidents without boredom, and nary any unsolvable plotholes to speak of.

The same case has both quotes like these:
Gumshoe: Take a look at this photo of the crime scene. Now, a real pro's attention would be drawn to his bandana.
Judge: His...banana?
Gumshoe: Um...bandana, your honor. It's the thing wrapped around his neck.
Judge: Ah, yes, yes. I see. His banana-scented bandana.

...and topics about someone having social dependence disorder that could lead them to severe depression and suicide, and another person in the past who really did commit suicide.

So yeah, a lot of ups and downs and very likable characters.

People say that the FPS games of the early to mid 1990's didn't go for impressive storytelling.

People haven't played Marathon.

To be fair, most people didn't own Macs in 1994.

Amnesia: The Dark Decent
The Assassin's Creed Series
The Half-Life Series
Halo: Combat Evolved and Halo Reach(They were fine, but better than 2 or 3)

And many others...

A Drug That Makes You Dream.

...and no, I don't think using visual novels is cheating. There are plenty of badly written VNs out there.

You know, I just finished Brotherhood about half an hour ago. And I'm going to have to say that the writing was atrocious. The modern storyline was good until the ending, but Ezio's storyline was some of the most unispired, half-assed crap I've ever seen in a recent AAA title. Same goes for ACII. ACI's writing was pure glory, though.

OT: I'd have to agree with OP. Far Cry 2 is a well-written game, and the Jackal is at the peak.

Second Sight was pretty great in terms of writing. Baldur's Gate and any of it's relatives.

I didn't mean the entire package. Some of the writing was fine, great by most standards now days, but there are quite a few parts where it didn't hold together so well, particularly in Brotherhood.

Zeno Clash is my favorite. Though its story is fairly simple, its presentation provides plenty of room for artistic analysis. Ghat is one of the more interesting protagonists I've seen, and as the details of his story are slowly revealed (indeed, the slow reveal helps convey his unwillingness to talk about it) one has the opportunity to examine his character and try to understand his motives. Poor guy. He's got an awfully mixed up method of approaching problems.

I'll be original and say the banter between Nier and his companions in NieR. It gives them that much more depth in my opinion, and I wish they had more games where they talk about pointless things during combat.

Call of Cthulhu by Bethesda, but the writing realy comes down to H. P. Lovecraft for that one,

KotOR is my favorite. Fallout - New Vegas has really good side quest writing but the main story lacked in the quality.

Halo would be my favorite. The lines convey deeper emotions, tales of love, honor, duty, courage, and loss.

Lord Hood: For us, the storm has passed. The war is over. And let us never forget those who journeyed into the howling dark, and did not return. For their decision required courage beyond measure. Sacrifice, an unshakeable conviction that their fight... *our* fight... was elsewhere. As we start to rebuild, this hillside will remain barren, a memorial to heroes fallen. They enobled all of us, and they shall not be forgotten.

Cortana:Don't make a girl a promise, if you know you can't keep it.

I mean both of those lines were simply powerful.

The more difficult quests in RuneScape. While Guthix Sleeps, The Chosen Commander, A Clockwork Syringe (also full to bursting with Crowning Moments of Funny), King of the Dwarves, The Void Stares Back, the Mahjarrat quest series.

To elaborate on the Mahjarrat quest series, the predecessor to the current god of chaos, Zamorak, was a god called Zaros. Now, Zaros used baddies like the Mahjarrat (dudes from a plane of eternal warfare), vampires, demons, etc. Also, he was the worst enemy of Sarasomin (god of order, usually depicted as good), and his empire covered most of the world. It was bad enough that Saradominists helped Zamorak defeat him, and later would ally with Zamorakian forces to destroy Zarosian forces, sites, etc. Basically they really wanted to wipe all trace of him off RuneScape. All of this comes like 5 years before the Mahjarrat quest series even started.

So he sounds like a pretty bad guy, right? The general consensus was that he was the god of evil.

Now, 5 years later, this new quest series about the Mahjarrat comes out, and points out that nothing actually strongly points to him being evil, and his alignment is a total mystery. Also he's not as dead as everyone thought, we get to communicate with him, and the next Mahjarrat quest probably has us trying to bring him back to godhood. While preventing another from attaining it as well (different quest line converging.)

To put this into perspective, this is the equivalent of Blizz having the foresight to set up draenei lore in Warcraft 3 so that the introduction of the draenei into the Alliance in WoW would make sense without a retcon, while still being totally out of the blue.

Planescape Torment. The only game to send me into a depressive state because I knew when I finished it that I would probably never run into anything like it ever again. And I still haven't.
