My favorite was when I found The Surgeon at the Red Racer Tricycle factory. I reverse pickpocketed a grenade on him, and his reaction was absolutely hilarious. That was also my first successful attempt at planting explosives on someone. Ahh...memories...
TF2 on the 360, playing spy on Dustbowl (Sure, you could say that spy is the stealth game of TF2, but... I will ignore that)
Due to random lag, time stopped. I looked around and saw rockets stopped in mid air. I could count the number of bullets a heavy was shooting out. In the far right corner, I saw an enemy Demo attempting to shoot out a sticky (also stuck in mid-air) onto the control point. I walked up to him, stabbed his back, and the second that happened, time flew forward, bullets hit everything, and the demo flew into the wall, and then backwards off the cliff. Epic kill in every way, for I stopped time and killed a demo with the force to cave his head in thrice.

Does it count if the game acknowledges stealth kills?
I was playing Conflict Desert Storm with some friends and I got my silenced pistol out as Bradley. I just shoot at a window while it was dark outside and and it turns out I got somebody waiting to call an ambush.
It feels so satisfying when the game essentially tells you that "Yes, you just stealth killed that guy," in a game where that is rare.

While playing X3, I flew my Orca (very large freighter, same size as a capital ship) through a jump gate, when I appeared on the other side, I accidentally smashed into a Discoverer (tiny little scout ship) that was trying to go through the opposite way. Was somewhat like hitting a fly on the motorway.

In Battlefield 2: Modern Combat one of the maps had a spawn area in the second floor of a building.
It just so happened the roof in the room below was low enough to throw sticky-C4 on it... It was quite a feat to plant 3-5 C4s there right at the heart of the enemy base just one between the stairway and door that serve as the only route for the enemy to go through, meaning it was a high-traffic area.
But was it fun to get in, plant the bombs and escape unseen and watch the frags pile up as you pushed the detonator. Spawn killing is cool sometimes.

Gta 4- Using a sniper rifle to kill a man driving a yacht.
Assassin creed 2- pulling out altair sword and impaled the guard on a rooftop. Later on I stealth kill a courier and a pickpocket by the double assassination fall- from- roofttop.
