How come no one has mentioned Mafia?
It had great story that might even work as a movie.

Metal gear solid 2, an orgie of plot twists and a story that is so deep you might drown in it.

The Dawn of War series
Final Fantasy X
Drakengard 2

I know you couldn't really count DoW seeing as the Warhammer story itself is just a massive complicated web but, meh, screw pedantry.

Half Life 2... not just the story but the wonderful way in which it is told through the physical world around you...

the downtrodden citizens of city 17 and creepy female voice that announces god knows what... the giant screens spurting out propaganda...
the ruined houses along the coast with little trajic stories to discover inside them...
the ominous citadel overlooking everything you do...
the fantastic Alyx... best AI in agame.. like EVUURRR...
the stunning interactive journey through the interior of the citadel, where you see the internal workings of the combine...
I cannot agree with you more! HL2 was and still is one of the best FPS shooters ever made! Perfect combination of hardcore action, horror and story!
Glad you agree :) :)

HL2 was the first time I felt that a game had reached the point of utter excellence in every little thing it attempted. It was also the first game that moved me enough to make me get weepy! I'm sure you can guess at which part...

The horror element in it was great, and I loved how for a game that had such intense subject matter and philosophical undertones it didn't shy away from giving you a myriad of hilarious ways to kill zombies...

The warcraft story.
Entire books have been written about that world, and there are more to come.
I was going to say "Star Wars" but I decided not to.

Chrono Trigger

FF7 and Crisis Core

These stories I will never get tired of playing.
I invite all Final Fantasy fans to consider this Escapist article. It's a bit harsh, but insightful and I tend to agree with it:

http://www.escapistmagazine.com/articles/view/issues/issue_179/5544-The-Battleship-Final-Fantasy

Much of the acclaim for FFIV's plot focuses on its complexity. At least six major betrayals occur. Four playable characters suffer amnesia or mind control. Five playable characters commit suicide for noble ends. Four of them recover. Cecil's best friend, Kain, supports him, betrays him, supports him again, betrays him again, then, finally, supports him once more. Three playable characters turn out to be related. Seven turn out to be nobility.

What both fans and the developers of Final Fantasy have misunderstood is that no one enjoys this plot for itself. In its own right, the plot of FFIV is idiotic. It just seems good because we mistake the fun of playing a varied game for delight in a winding narrative. FFIV has such risible convolutions because these betrayals and deaths and family ties justify the constant rotation of the party roster. They vary gameplay. It's one thing to face down challenges with a Dark Knight and a Dragoon; it's something quite different with a Paladin, two kid magicians and an old wizard. The plot serves merely to explain why the player has one set of options rather than another.
you may agree with it but I found it to be full of holes and somewhat pretentious. He and many can call FF's or any other games plot stupid, idiotic whatever...it doesn't mean it is true. Why can't people just accept the fact they they don't like it but others do. I don't like Half life 2 but you don't see me shredding it every chance I get, why? because I don't care if others like it, I like FF for their plots simple as that is it so hard to accept!?

I've got abit of a tie, because I really couldn't choose.

Prince of Persia: Sands of Time is right up there with Raiders of The Lost Ark in terms of characterization and how well the story is told. Best part? Doesn't fucking set itself up for a sequel, so I can pretty much ignore the sequels which shit all over this games wonderful story.

Psychonauts: Fantastic wacky story, fantastic characters, witty as hell. Need I say more?

Shadow of The Colossus: By purposefully keeping us in the dark on a lot of the context of what exactly was going on, SoTC succeeds in bringing back the magic and wonder one got when they first played The Legend of Zelda. It's a playground for the imagination. These guys should really school Square and Kojima on the wonders of a minimalist approach to a narrative.

Much as I'd love to praise Twilight Princess for breaking a mould open, and doing so well, I can hardly say it's my favourite for story. Call of Duty 4 easily takes that little cake, for sheer believability married off with good taste and equally good voice actors. Starcraft is also a very well-written story, considering the genre (I certainly never bothered to play the skirmish mode). Though it's not particularly surprising or epic, what it does it does so well that I keep coming back to it

Bioshock for it's many layers of information to give the player (IE Cutscenes, Quests, Radio Messages all hint at the full story) and Half-Life 2 for having such an intimate story; a story so gripping that in one of the last chapters you're sitting in a pod doing absolutely nothing.. and loving it.
Gah! I forgot BioShock! *beats self in head*

And I agree about Half Life 2. Even when you're not really doing anything, the game still holds tight to your attention. (I swear I didn't blink at all from that mission on.)

Sonic Adventure on the Dreamcast; I absolutely love multiple perspectives.

Final Fantasy Holy Triumvirate on PS1 (VII, VIII, and IX); Each game has literally made my jaw drop at least once.

Mortal Kombat Mythologies: Sub-Zero on the N64 and PS1; Remember when Mortal Kombat games had actual stories behind them? Well, neither do I, but this one comes pretty close.

Myst on PC/Mac; It's a bit simplistic, but the presentation is top-notch.

Shadow of the Colossus; Also a bit simplistic and straightforward, but brilliant in presentation.
