Probably Amnesia: The Dark Descent, although I love Cthulhu Saves the World and Minecraft is pretty fun too.
ALso, how has nobody mentioned "I MA3D A GA3M WITH ZOMBIEZ IN IT!!!111" yet? It's so awesome!

Probably Penumbra: Overture, as I wasn't the biggest fan of Black Plague and my computer is too crap to run Amnesia.

As for my personal favorite? Probably Toribash. I liked it enough to buy it, despite being free. I could probably enjoy this thread for hours...indie gaming is where the best and most innovative minds work.

I don't know if it counts, but I'd vote for Psychonauts. If that doesn't count, then perhaps Painkiller. They might not be games coded by some no-named person in his living room, but I personally see Double Fine and People Can Fly as indie developers, at least at the time the games I mentioned were released.
