Other people have already mentioned most of what I've really enjoyed in the indie scene - Bastion, Super Meat Boy, Orcs Must Die, and others - but I'll also put in a word for Retro City Rampage, which is worth a play through for its humor alone.

The Aveyond series by Amaranth Games. A modern PC RPGMaker franchise by Amaranth Games, aimed primarily at women. As far as I know, Aveyond 3 (which has an exquisite story & characters) is the first episodic 2DJRPG. Aveyond 2 has the best graphics I'd ever seen on this type of game.
