Raz from Psychonauts. I don't think he's human - I actually can't tell what he's supposed to be.

If not him, then Ecco the Dolphin.

Everybody has to love the Lombax.

Go Ratchet!!!!

Oh and Tali, if she counts as a protagonist. She's not the main character, but still a good guy... sooo yeah.

Kevin from Seiken Densetsu 3! (Legend of Mana 3)

Werewolf for the win... despite his "Must-speak-weird because no-reason." speech, he's still the coolest dude in that game.

Same as favourite sci-fi protagonist;

Rasd-Coduresa Diziet Embless Sma da' Marenhide

Or Diziet Sma Marenhide for short. She's a kickass Special Circumstances agent of The Culture. And not forgetting her compatriot, (combat-oriented) drone named Fohristi-whirl Skaffen-Amtiskaw Handrahen Dran Easpyou, but shortened for Skaffen-Amtiskaw. Who just happens to be excessively violent, self-important and highly concerned for Diziet's physical safety but not her peace of mind.

Considering the Culture is capable of weaponising the energy contained in the very fabric of space-time and not only has the ability to create megawatt-class plasma-spewing handguns capable of annihilating cities but they are considered underpowered for any serious use and are in fact viewed as pea-shooters, an excessively violent combat oriented drone (that happens to have a superhumanly intelligent AI as a controller) is not to be taken lightly....
