Krellian from Xenogears.

He's smart, he's an embittered good guy gone dark, and he manipulates the other big bads of the game into doing exactly what he wants them to. ^^

Also, he's pretty hot.

I love Ultros! He's always coming in at the worst possible time. He was overshadowed by Kefka who I also love as a villain but there's something about the bumbling villain archetype that I've always loved.

Magneto (X-Men: Legends) or YHWH (Shin Megami Tensei).

Special mention to Ansem, Seeker of DARKNESS and of course, his army of DARKNESS. Who could ever forget the epic tale of Sora fighting for friendship against Ansem's overwhelming DARKNESS, trying to prevent Ansem from unlocking the ultimate DARKNESS?

I'm gonna have to go with Saren from Mass Effect. He made Mass Effect as strong a game as it was with his antagonistic presence. The sequel's story was a lot weaker without an antagonist like Saren.

Sun Li from "Jade Empire". There is a REASON why this guy is called the Glorious Strategist, and does he ever earn it.

Curse me for saying it, but I'll just start by saying Kefka's a failure in my eyes. Yes, he achieved godhood. And then STILL failed. And he's a clown. CLOOOWN. Ok, now that I've got that out of my system...

I think I've said this before, but Duke from Tales of Vesperia. He's just a very deep character. I find it interesting that you're not so much against him as you are against his methods.

Not even the main villain but Sho Minamimoto from The World Ends With You is ZETTA awesome.
One of the few bosses I've seen who really just does not care, he goes through almost all the game just messing with people, Stacking trash, and screaming incorrect math equations.
you fight him twice, he becomes insanely powerful, and then
is killed offscreen after being crushed by random trash.
Somehow is still the most endearing villain in the game.

Probably the Skull Kid from Zelda: Majora's Mask because I can identify/relate to him due to his loneliness or King Allant from Demon's Souls because his character is very tragic (he attempts to bring prosperity to his kingdom but in doing so brings the demons upon it and becomes a demon himself).

Irenicus from Baldur's Gate 2. Not only did he turn out to be a fairly sympathetic character once you begin to realize his motivations later in the game, but he genuinely gets shit done. Seriously, this isn't some pushover villain that stands in the background and monologues only to turn into a complete wimp once it's time to throw down, no, he's not only fully capable of kicking ass but does so multiple times throughout the game making him feel like a genuine threat.

I like Kefka, so I'll say this:

Yes, he's the Dr. Wily of Final Fantasy. He wins then he loses but don't most villains lose in the end?

Also, clowns are freaky and disturbing like Kefka's personality, it fits him perfectly.

Hands down.

Mir from Ar Tonelico.
Pretty good alternate, since I consider Ar Tonelico the Suikoden of its generation.

Really good, and flew right under the radar.

Jon Irenicus from Baldur's Gate 2. In most RPGs I am motivated by the watching the plot unfold and/or powering up my character. In Baldur's Gate 2 my primary motivation was to make sure Irenicus died. That makes him a great villain in my mind. Besides the main villain in one of the greatest RPGs of all time should get some respect.

Sora from kingdom hearts 2. Bear with me here. Sora went through out the game mindlessly slaughtering enemies because of his over righteous attitude. Unknowingly following plan of the game main antagonist never stopping to think things over. And once he does find out the plan what does he do?Continue as if nothing has happened. The game primary antagonist had a few problems but their primary goal was to use the hearts that no one wanted to to become complete themselves. For the most part they did not harm anybody (yes i know beast and the pridelands)and the hearts were gonna turn back into heartless anyway. Sora has continued this mindless slaughter for 1.5 games and also unknowingly killed one of the best things that happend to the series(roxas) who although was called a Nobody technically did have a heart as it was never proven otherwise. Oh and his whole Anti-form thing too.
