Combat Mission: Shock Force is one of my all time faves. It's more of a tactical strategy game but it's great. Sure, it sucked at release, but after a few patches it's one of the best tactical simulations out there. Besides, no other game lets you command modern British, German, Dutch and Canadian Forces.

alpha centauri!
i loved the diplomacy on it, being able to call a weaker faction leader up and demand money for your war mongering police state on threat of a nuclear strike is fun.

also when said weaker faction sends in spys to steal your latest weapons research and the tables turn on you!

Rise of Nations and Rise of Legends are cool little lesser known rts games. But I have to recommend Disciples 1 and 2 above all else. They're turn based high fantasy srategy games and good GOD are they awesome. Gog has them both for 5 bucks.

The Majesty games. If you're a strategy fan then you should try them if nothing else for their unique twist on the RTS genre.

Ogre Battle 64: Person of Lordly Caliber. Comes from Japan, but does away with the single characters on a tactical grid style (ala Final Fantasy Tactics or Ogre Tactics) in favor of a pseudo-real time unit based rts. It is a deceptively simple yet deep mechanic that allows it to stand out from the crowd. While it may seem simplistic and easy to beat, it has multiple endings. This allows the game to be accessible to new players in the genre while allowing the more experienced to get even more out of it.

Achron is probably one you haven't heard of. It's essentially an RTS, but with time travel and time manipulation. You can slow down, stop and fast forward time, but you can also go back in time and change orders, cancel builds, set things to build, undo attacks, launch attacks, send units back in time to help themselves and even create grandfather paradoxes.

Essentially the game records everything that takes place over a 7 minute-ish window, and you can go back at any time and change events. Timewaves move from the past to the future to propogate changes in the timeline into the future, so changes gradually transform the timeline.

It's really awesome and mind bending, and each of the 3 races plays differently and have their own strengths. Oh and all of that time manipulation stuff works even in multiplayer too.

I'm surprised no one has mentioned Men of War yet. Another excellent title that for me has replaced playing Company of Heroes, since it does all CoH does but better.
