Akira for... being akira. It got me into anime and manga, I have to give it the top spot. Also it seriously fucked me up at 10 years old.

Though maybe Grave of the Fireflies. A few movies have made me get teary-eyed and choked up, only Grave of the Fireflies made me straight up bawl my eyes out.

Never seen Paprika. Want to though.

OT: ANYTHING by Miyazaki but if I have to choose a FAVORITE I have to say Karas. Yeah I know its not Miyazaki but I still loved it A LOT.

princess mononoke. The guy had a demon arm that broke bowstrings because he shot the arrows so hard. Then the arrows decapitated people with sheer force.

I find many anime movies to be stinted in their presentation. Anime is nearly always better as a series. The Japanese just can't seem to squeeze many good stories into a mere 90 minutes heh.
But there are some good ones around, of course.

Anything by Satoshi Kon is fantastic (Tokoyo Godfathers, Perfect Blue, Paprika). And the Cowboy Bebop movie is pure win. Perfectly pased.
My favourites, however, are not done in true anime. I actually thoroughly enjoyed "Appleseed: Ex Machina", and especially "Vexille". Granted that were nothing in story regards, they sported some of the most amazing actions scenes I've ever seen. The giant metal sand worms in Vexille.... holy shit. I'm going to rebuy it on Blu Ray just to witness them in all their 1080p shiny glory.

Suzumiya Haruhi no Shoshitsu. I couldn't watch anime for a week afterwards because I knew nothing would compare.

EDIT: Typo.

Tough choice... I think I'd probably have to go with Ghost in the Shell 2: Innocence. I liked the first one too, but 2 had all these bizarre cryptically philisophical lines that I enjoyed trying to figure out just what the hell they meant.
Ironically, I liked the first movie more precisely for that reason. While I like it when a movie poses a philosophical question, the second movie was way too blunt about it. Plus, directly quoting lines from books just made the movie feel pretentious rather than an intelligent piece of fiction.

Anyway, I personally have not seen many anime movies, primarily beacuse animes tend to be a series most of the time. However, my personal favourite would have to be Grave of the Fireflies. It was a really touching movie, the only one that has ever made me cry, and I would not hesitate to compare it to some of the best live-action films out there.

Anything by Hayao Miyazaki is good, but Princess Mononoke is definitely his best work in my personal opinion.

Haven't seen that many anime movies, but out of the ones I have seen probably Akira, Vampire Hunter D: Bloodlust and Princess Mononoke.
