A character that has some relatable flaws+a story arc seems to be some nice prerequisites.

Oh also no "smartass" attitude or cocky arrogance helps (unless you're playing a zap brannegan/duke nukem/johnny cage style hero in which case..go crazy!), maybe even having the protagonist react in fear to in game situations or show worry that s/he isn't an indestructible badass that has victory handed on a silver plate given to them.

For now out of recent games i played only the rebooted lara croft seems to come anywhere close but guess thats one of the reasons why i enjoyed the reboot, she becomes badass over the game after a lot of tears and screaming and painful situations, had me wincing in sympathy more then once.

given the reception that Elizabeth (Bioshock Infinite) and Ellie (Last of Us) have gotten I think it's safe to assume that's the type of character I want my protagonist to be. I mean say what you will but at least in Bioshock Booker always felt like a secondary character to Elizabeth who had the stronger story and character

Variety is the spice of life!

Generally speaking I like my disadvantaged but tricky protagonists. Not the ones who start of sucky and turn into uber baddass later though that good to. I mean the ones who are totally outclassed power wise, know it and for the most part stay that way but win anyway through a combination of smarts, luck and allies not through mowing down enemies.

Though that sort of protagonist doesn't lend itself well to a lot of games types unless you have massive gameplay and story segregation. Puzzle, stealth and certain classes for party based rpgs work the best I think.

And actually show some emotion and has relatable flaws.

Lee Everett is a fantastic protagonist in The Walking Dead, and Sam Gideon makes perfect sense in Vanquish, but the perfect whatever is interchangable which seems kinda... impossible. It's all based on whatever game it is you're playing.

That being said, I do love how great a main character Lee is. Not too "good", but not bad. Starts off afraid and screaming at the zombies because he's naturally terrified but evolves into someone willing to risk his life to save those he cares about. Plus, dat voice actor. Dave Fennoy does a fucking great job with him.
+1 to Lee Everett being an awesome protagonist.

Personally, it would be hard to say, I usually like the grey-area types, so long as they have a sense of humour and experience levity from time to time.

The kind of Protagonist I despise is the opposite; with a clear morality(it just isn't fun when everything they do is "in the name of good/evil" as then we don't see/experience(if we're talking about games) internal conflict, which I feel is central to character development. In addition, a character that experiences no levity, has no sense of humour, and one who is stuck in a permanent state of mind/emotion(not sure if that's grammatically correct) and never gets out of that situation.

Basically, I despise Shinji Ikari.
