Preety much any Dragon Quest boss. With an exception of a few, I've newer OWNED a boss. I just got lucky because they wasted their turn doing meaningless stat debuffs or taunting me.

I had no idea I had to actually jump in the water to hurt the boss, after it was stunned, I only learned it after half an hour of not understanding >_<

GTA4, chasing down Dimitri or Jimmy was hard enough without having to fly a goddamn helicopter. That thing handled as well as a drunk fat guy on a segway.

Mine is Borderlands on the final "FINAL" lv 50 boss... me and my friend stood just where 2 of the 4 stones opened and fired...... about 3 hours later it died.... we lost zero HP.

In my first MGS3 play through The End took very little time - however in later play throughs they were hour long epic sniper battles.

I played the ninja blade demo and the first boss, the spider thing takes me a good twenty minutes or a half hour to beat. It wasnt hard it just took so freaking long.

On my infernal playthrough right now. Had to take a break, it's my friends game and I technically wasn't supposed to beat it before him >.>
I'm not looking foward to that fight on Infernal, though I think having decent points in unholy will kinda even things out. Did I mention I did that fight with like, two of my scythe abilities unlocked?

I did get to feel BAMF about killin him though, my friend said his buddy couldn't beat him on Zealot even.

Gate from Megaman X6. You WILL need all 4 sub-tanks full up, you will spend at least 15 minutes getting through his retarded fun house, and a 1-hour setback is just a pitfall away. The boss area is just some awkwardly placed platforms with a pitfall, Gate can fly, teleport, use gravity wells, normally invincible, and the only way to make him vulnerable is to lure him into his own bloody attack. And if you attack him at the wrong moment he can absorb your attack and heal him self with it.

WORST MEGAMAN EVER. Inafune should be ashamed.

Hmmmm I will honestly have to say Seymour the second time around took me a few hours (til the light tinged over my head about the nul-spells) that aside I would say Quadraxis in Metroid Prime 2

Jesus. Motherfudging. Christmas. If it's venom attack didn't uber-flatten my aeons, I wouldn't have any trouble, like I'm fighting the Crawler on FFX right now. MANA BEAM IS FUCKING RIDICULOUS.

WHAT THE HELL!? WHAT HAPPENED TO 3 TURNS?

EDIT: Also, Emperor Griffon from Dark Cloud 2. One of the most tedious bosses EVER. He has three forms, and if you're killed by one of them, you have to start all fucking over again. Each one has a full health bar, which is also ridiculous. Seriously, I've just given up with Dark Cloud 2 now. I'm about to fight Dark Genie in DC1, so I'm satisfied.

SECOND EDIT: A lot of bosses in Eternal Sonata took a long time to kill too, but I loved every second of that game, so I wasn't really bothered, none of them were that hard, except for those stupid bosses in the Towers. You basically had to revisit every boss you've already fought.

It took me hours to take him down, after losing count of the number of times I died.

I'd have to say The End from MGS3 and Crying Wolf in MGS4. I really enjoyed both battles, even though they both took me around 3 hours to beat. I have a thing for sniper battles, and must say that when I fought The End again on another playthrough by running after him it was much less fun :(

I LOVE the Mosin Nagant :)

There was a few, but there all tied together pretty much.
1)Vulcan Raven my first time EVER in MGS.
2)Liquid at the end ontop of REX in MGS.
3)The End and The Boss, MGS3
4)Omega Weapon from FFVIII

No seriously, the first Praetorian in ME2 on Insanity can take quite the while. It's more nuisance at its health bar than anything else.
