Star ocean 4's second and final boss. It didn't help that I hated that game. It took like 3-4 hours and the final boss didn't have a save before him so if I died I would have to spend another 2 hours on the second boss again.
I dont know why everybody took so long to kill him, my first playthrough i killed him in 10 minutes

Edit: I would say the Miriam and Demon lord fight at the end of the ranking in the arena on star ocean till the end of time

Final boss of Torchlight.

First time through I was a novice, so it took an easy hour or so.

Other times?

I usually play games on easy, so no.

Probably The End from MGS3. Took me a while, but it was the only one that fit the tone of Metal Gear Solid.

In a FPS, the boss fight at the end of Killzone 2. It wasn't obnoxiously difficult or long, but for a FPS, 20 minutes emptying lead into one dude who can teleport around and knife you in the back is a little too much. I mean, you get a trophy for dispatching him in less that 20 minutes.
I found the fact that I got a trophy for Radec so funny.I took him out in some 5 minutes. But that long ass firefight that you have to finish before you get to kill him took me some 50 minutes.

OT:I can´t remember. But I think that it was Lucifer in DI.Took me around 30 minutes on normal.ANd that was only because getting him from the 1st phase takes such a long time.

If any of you have ever played the fullmetal alchemist game where the final boss is mustang and the shirtless muscle guy. They beat me and the ending movie played, but I thought that there was a secret ending if I beat them so I spent like 8 hours fighting them and finally beat them and got the exact same ending. I was totally pissed.

Rayman 2's final boss goes something like this: You're riding a missile. There are two nearby dead-end tunnels that are so small that doing a U-turn at the end is very difficult, but you will need to because they have a powerup that lets you shoot the boss. Also, the boss will occasionally shoot homing rockets at you. You need to shoot the boss's two arms, which are pressed against two pipes to keep him from falling into the massive body of lava that's under you both. Each time you make him fall, he will lose some health, flail around a bit and then bring himself back up.

Now see, what made this long for me was that I didn't realize while he was flailing you could keep shooting him. I just saw the little health decrease and figured that's all I would accomplish. So I kept going through those small side-tunnels to get more and more powerups to deal infinitesimally small amounts of damage to him. AND as his health goes below half he starts doing this thing to make the lava rise, causing the U-turns in the tunnels to be even more deadly.

The kicker? No health. If you hit the wall, get hit by his missiles, anything; YOU DIE AND HAVE TO RESTART. Maybe that's the thing that made it take the longest.

Probably the last tentacle filled boss from Mario and luigi: partners in time. This wasn't multiple tries either, no sir, I threw about 2 hours straight trying to kill him and succeeded due to my inordinate amount of mushrooms and having the attack pattern burned into my skull. I never level grinded once in that game, because technically you can get by without it by simply dodging every other attack. By god did I regret that in that battle though...

Because of how many times I died (I'm not joking when I say I stopped counting after 144 game overs), the boss of the second level of Ikaruga on Hard. I still can't even get to that boss with more than one life left. When I beat the second level for the first time, I literally jumped out of my chair, and started dancing.

I probably wasn't leveled enough. But I don't like grinding so just went into it. I think I was around level 65.

The final assassination of AC1 took a lot of tries.
And Angra Mainyu in FFX2 took a lot of time too.

So I just spent 6 hours fighting Luci in Dante's Inferno. It fried my brain to the point the fight is ingrained into my head; I'm having like miniature Nam flashbacks XD
So Now, I'm curious, what's the longest you've spent throwing yourself against a brick wall of a boss?
Oh my god.
Have you tried on the hardest difficulty?
It almost made me snap the disk
On my infernal playthrough right now. Had to take a break, it's my friends game and I technically wasn't supposed to beat it before him >.>
I'm not looking foward to that fight on Infernal, though I think having decent points in unholy will kinda even things out. Did I mention I did that fight with like, two of my scythe abilities unlocked?

I did get to feel BAMF about killin him though, my friend said his buddy couldn't beat him on Zealot even.
It will help with more scythe unlocks. my first playthrough was on zealot and i only had cross upgrades and they ripped everything up until Lucy. It took me forever going "dodge, dodge, dodge, X,X,X,Y, run away." Rinse and repeat.

Get the LT+A combo, it messes him up bad.
And ya, it took me like an hour to figure out he didn't react well to the cross lol XD

Melbu Frahma, Legend of Dragoon.
One boss I will never forget. I got to his final form after ages of pure suffering... and died. Never went back to try again, too much psychological damage done.
The worst part is, he's not even the hardest boss in the game.

There's an optional boss named Faust who is several times harder than Frahma.

Ultimecia from FF8. It just didn't seem to end.
She's a close second to Frahma as far as battle length goes.
