Wasn't the joker guy less of a sidekick and more the antagonist eventually.

No, It was Vergil's idea and even when the Joker reveals what his plans are you still kill him before the final fight with Vergil. So I'm counting Vergil are the actually antagonist and the Joker as more of a sub-tagonist.
