Shadow of the Colossus and ICO. I cried at both of those games, and no other game has been able to get that kind of a reaction from me.

I don't want to get into details for the sake of spoilers, but I will say this: bridges will break your heart. If you've played them you'll know what I mean. It's even more impressive because there's almost no dialogue in either game to get you attached to the characters; the connection with them is forged entirely through gameplay.

I'll second Bastion, Lost Oddyssee and To The Moon here (though at the end of that I just felt kinda miserable, I didn't think it was as happy as the characters thought).

And then I'll add Blade Runner, an old point-and-click adventure that acts as a semi-sequel to the movie. It has an ending (has a lot of them, but having only this one would have been even more amazing) that ends with such a bittersweet theme. I'm not spoiling it for anyone, but it was the absolute most terrifying metaphor of going into the unknown, only knowing the bad parts that await you there for sure. That ending stayed with me for weeks the first time I played it.

Two occasions;

Jade Empire was the first game with a karma system that made be feel bad about taking the "Dark side" route. I mean holy damn. It was a lot more emotional than KOTOR's "party members leave if you go dark". Jade Empire did it RIGHT.

And I /really/ liked Jenny in The Darkness. The scenes with her, even after her death (No spoilers, everyone should know this by now).
It helped that I played the game with no real knowledge of the comic or anything that the game actually was. So when she was captured and shot I was like O_O
Not quite the level of sadness from Jade Empire, but I was definitely sympathetic.

Xenoblade Chronicles deserves being mentioned.
I think it's pretty shocking to learn that the main character actually was killed to be used as a vessel so the evil god could restore his strength and revive himself and at the same time the opposite god uses the love interest as her vessel

Lufia II was also very emotional and had some decent writing. The ending made me really sad, probably the closest thing I've come to crying from a game.

Katawa Shoujo and A Drug that makes you Dream are the biggest for me, with Syphonic rain being runner up other than that all other game's or VN had part's that brought up Feel's but nothing that did to the degree of these games.

Katawa Shoujo, nothing else comes close.
There's a lot of truth here.

Something that did come close for a split second was a very small portion of Dragon Age: Origins. *Minor spoilers* If you took the City-Elf origin then your cousin is inevitably raped by a bunch of humans. Later on in the story, a character brings up this event and asks you if you failed to help your cousin.

I actually choked up here, mostly because I had been playing my City-Elf warrior as a sort of badass avenger ever since the events of the Origin story. I had killed and intimidated my way towards cold, hard justice for hours of gameplay so that no one would have to suffer like my character's cousin had. I had never questioned whether it had been enough to make up for not arriving in time to save her. Suddenly faced with this idea, I had to concede that I had indeed failed her.

That feeling sucked even through the emotional safety of knowing that this was all a game.

Maybe it's because I was in my early teens back then but I cried a lot during every MGS game I played. Wolf's death hit me pretty hard as well as Emma in Sons of Liberty, but I was sad for Otacon, Emma can stay dead for all I care.
And of course I cried hard and cursed myself at the ending of Snake Eater, since I had a hard time with The Boss... erm... boss battle. I was really pissed off, calling her ***** and all kinds of obscenities and I was happy when I pulled the trigger. And then there's the debriefing, I learned what The Boss did and I felt pretty shaken up.

Then there's Guns of the Patriots, my own pysch meter went down when Naomi told Snake his FOXDIE was decaying and it would soon make him a walking death machine. And Act 4 was an emotional rollercoaster, all those memories of me playing Metal Gear Solid when I was a kid in that high-tech setting of Shadow Moses, and then seeing it all now, in complete decay, devoid of life.
But the part where I really cried was the microwave hallway, a 42 year old man who's accerelated aging makes him look like he's 70, still struggling, still fighting after all these years, since nobody else can do it. Suffering from the sins of past generations, for the sins of his father. He keeps going just so future generations can a better future.
Then there's the ending, Big Boss appears I go "what in the actual fuck!?" then kills zero and dies, cool story bro. Although it was well directed and struck me.

Since my entire post was dedicated to Metal Gear, I'll share an emotional codec call from MGS1 that some of you may have missed.
When Snake gets captured and subjected to torture by Ocelot, win the first round. You'll receive a call the one that goes like "How's Meryl?" "They got her". Then after you go back to the chamber submit. In the next call Snake will state how he feels like a coward, I think Master Miller even chats a bit with Snake during that call before he ask Naomi to tell him something to take his off the pain.
That call is a foreshadow to Meryl's death, it's a hidden treasure.

So good to see all the Katawa Shoujo love <3

OP, if you haven't played it it's FREE. You should totally check it out. Though it's a Visual Novel so there isn't much "game" involved. It's still a worthwile experience. It had me reeling for weeks.

Passage. Lasted a few minutes, and the girl was a nameless blob of pixels. But I was more attached to her then any love interest in anything.

Seconding everyone that mentions Katawa Shoujo. I'm looking forward to playing Dear Esther, but I got a boatload of work (and other games) to finish first.

EDIT: Also, how about Limbo? Personally, I wasn't really moved by it, but some others here may have been.

My top spot for emotional game moment was the ending to Final Fantasy X, when the two main characters had to say goodbye to each other forever. Recently though, it was dethroned by the game Sword & Sworcery for the iPhone/iTouch/iPad, a game which has it's own kind of beauty about it.

You play as a character who goes on a quest to save the world from a dark force by collecting a very dangerous power, but you slowly loose health and start to die as you proceed. It ends with you using the power to destroy the dark presence, killing yourself in the process. The game ends with the other characters in the game ceremonially cremating your corpse.

The sound and atmosphere of the game were almost as emotionally riveting as the story itself, and the boss fights and puzzles are almost surreal.

The Path is the only game with more psychological weight than Dear Esther.
I bought Dear Esther because I played The Path.

SPOILER BELOW

The ending to ACR. Whoever wrote the last cutscene and Altair memory deserves a medal/national holiday as that scene is better than most games.

Let's see... games that got to me emotionally...

The ending of Kingdom Hearts had me tearing up. The music, the visuals.. it all added up to something sweet and sad. The sequels were hugely disappointing to me, but the ending of KH still affects me.

FFVII.. do I even need to say what moment? To this day if I watch it on Youtube I'll get teary-eyed.

There were a lot of moments in Dragon Age Origins that tugged at my heart strings or otherwise made me feel an intense emotion. None as strong as
betraying Alistair by choosing to spare Loghain and having him leave.
As soon as it was over I shut off my xbox and, no lie, went to take a shower. I felt dirty afterwards. >_< Also the various endings. When Alistair gives a eulogy as your lover... I was crying.

In comparison, Dragon Age 2 gave me moments of jaw-dropping 'what-the-fuckery'. Moments where I was gobsmacked and ANNOYED about it.
The Arishok ordering his men to attack me when I'd been nothing but nice to him, Grace and her ilk killing Thrask and TRYING to kill me when I'd been 100% pro mage, Anders blowing up the Chantry, and Orsino turning to blood magic.
Seriously, I think everyone in Kirkwall rides the short bus, I really do. It makes NO.DAMN.SENSE.

My other moment of rage-inducing stupid story telling happened in Lord of the Rings: The Third Age. Kinda crappy movie tie in game with cinematics and dialog ripped directly from the movies. However, it had its own cast of interesting characters and they had their own story going on. Then they killed it by having the main character chose the dumb, useless human female instead of the epically more useful, and interesting, elf character. Controller throwing, rage-quitting anger ensued.
