Well this might sound weird and I only bring it up because I've never heard someone agree with me, but I got fairly wrapped up in World in Conflict's story. Not much at all compared to some really emotional games, but much more than I expected from an RTS. The cinematics were well done, and the banter between characters does a lot to develop the characters, their relationships to eachother, and their goals and motivations. And I was surprised by the suspense and tension I felt around the climax of the campaign, the last mission, along with the characters. Which is why I'm looking forward to Soviet Assault so much, to show the Soviet perspective to the war.
WiC's story is presented in a simple way, but works so well. The singleplayer felt a little scripted from it though.

For my heart, there are a few:

Deus Ex - You know why.

Fallout 1 & 2 - Fallout 3 comes close but 1 and 2 has such balance between combat and story.

Hitman - And the sequels to varying extents.

World of Warcraft left a scar on my heart a year ago (and many little ones with every patch) :(

Kingdom Hearts II. Particularly the scene where Roxas attacks the hologram of DiZ, and some of the scenes in The World that Never Was.

Bioshock hit me right where it should. Yeah, a few things fell short but I stand with it.

The original Knights of the Old Republic will always be the hallmark of my RPG experience. The characters were fantastic, the locales were exciting, and the story was amazing. Yes, the combat may have been rather clunky, but it was tolerable, which excuses it or me.

I'll never forget that first time I walked out of Anchorhead and stared out into the endless Tatooine desert, or my first visit to the Valley of the Dark Lords and feeling a palpable sense of dread. And, of course, the plot twist.

That game had so many memorable moments for me that it's tough to remember them all. While RPGs may become more intuitive and advanced as the years go by, KOTOR will always stick out in my mind as one of the best RPGs ever.

...I cried at Final Fantasy X and the end of Kingdom Hearts II. There, you can all hate me now. >_>

But on the subject of games that didn't make me cry a little but still stuck with me, I'd have to say...mostly the Mario RPGs, the Thousand Year Door and Superstar Saga in particular. TTYD had such a dark but fascinating story, in Mario scope and beyond (the final boss was the LAST person I expected Mario to have to fight, ever ever ever. And my favorite character, too. ...Okay, so I teared up at this game, as well, give me a break.)

I loved Superstar Saga because it was so whacky and bright and colorful. I mean, I grew up with Mario games, but moving to the Beanbean Kingdom kind of made me wonder if this was how a person first trying their hand at a Mario game felt. A kingdom full of anthromorphic plant/fungi people with cute smiles? Jumping on fire-breathing monsters and rescuing blonde royals in distress?
And Fawful is THE best Mario villain ever, IMO. <3
