In addition to many of the titles already listed:
The World Ends With You
It wasn't a typical video game story. Like the rest of the game, it was different. That alone was enough to make it an interesting story, but the quality of the story and plot twists, the balance it struck between story and gameplay, and the fact that there was a moral to it all, made TWEWY's storyline AWESOME!

Also, it did not set up or spawn a sequel. Self-contained games/plots are so rare now >.>

I think Dragon Age: Origins, has a pretty decent if a little overdone story. I still love the game because the characters are made of AWESOME.

My favorite gaming storyline EVER is Knights of the Old Republic. The surprise at the middle is probably my top gaming moment of all time. Morrowind comes in a hairline-close second.

The moment of silence - The scary thing is that it coudl well happen in the next years.
I dont know what everyone said , I enjoyed gtaIVs story.
Fallout 1 had a pretty good story too..
Nikopol - Because it was based of my favourite comic-graphic novel.

Oh and KoTOR 2, there was some kind of deep philosophical stuff there going on between the master and the disciples. Coming to think of it, wow it was indeed a great story!

No More Heroes
"Why, Ive won this fully functioning lightsaber in an internet contest, think ill go on a killing spree"
just...
awesome.
its not up its own ass in morales and plotholes.
kind of refreshing to play once in a while after all the interactive movies being made recently

btw, the first Metal Gear solid was awesome, it balanced story and gameplay.
then, it started getting... bullshit.
if you dont believe me then listen to my question.
why in HELL would I ever want to know that Vamp is called "Vamp", not because he is kinda like a vampire, but because he is bisexual
(yes, that is in a codec message from snake, it happens after you fight fortune if you wander or if you call him)

The Warcraft series (not counting WoW)
...Eh? World of Warcraft has a great story line. Actually, it has hundreds. The overarching storylines that bind them all together are amazing, though.

Jade Empire and Vampire the Masqueade : Bloodlines also come to mind.

Well, that's pretty much all you need to say, isn't it? BioShock is the game that got me interested in Ayn Rand which is pretty impressive for a game to make me think.

Well, I just got done finishing up Mass Effect. Again.

The plot does have a few little nicks in it, but the only reason they stand out at all is because the rest of it is up to BioWare's standard of writing, which is excellent.

From what I hear, though, the sequel pisses away a lot of that. I'll have to see for myself before I decide, though.
