I think the Shuriken would be better then a flintlock pistol but I guess it depends on range. The ninjas could throw multiple shurikens and the pirate could fire once per gun but the ninja probably would have been able to throw any kind of powder they feel like secretly before the pirate could spot them.

No, ninjas were peasants who specialised in spying, guerilla warfare and sabotage. They would not have been trained. They would not have carried blades, by law, only the military were allowed to, and in such an iron-scarce country swords would have been extremely expensive, way out of a peasant's price range.

Well, that's a tough one. Ninjas have all these cool gadgets, and martial arts training, and that whole "one with the night" thing. But is any of that a match for the pirates' "not being fictional" schtick?

Um, ninjas actually existed, dude. They were called Shinobi.

There are too many variables to safely come to any conclusion.

Are the ninja and pirates having an open battle arena-style?

Are they on land or participating in naval warfare?

Are the ninja allowed to sabotage/kill the pirates outside of the potential "arena battle"?

How well trained are the members of each faction?

How well armed are they?

The list goes on and on. Until a set list of parameters for this spat is settled upon, no satisfactory answer can be reached.
