It's never really explained. In Metroid Prime, spherical energy surrounds her and she appears to shrink, it's theorized she becomes energy to fit.

The other thing seen is, In Metroid: Zero Mission, there is plans on the Chozo suit that imply somehow Samus' body is in there somehow.

Ah, yes. But the inverse is also true. Is it not just as likely that the Chozo discovered true magic and simply disguised it as technology? (honestly, it would explain a lot)

Pretty much what this guy said.
Though either one is plausible considering the fact that Reality means next to NOTHING in the Metroid universe, and because Samus is also part Chozo.

How about this. It is a game, so it doesn't have to make sense. All of us have had this thought cross our heads, but it really doesn't matter. Thousands of thing in games don't make sense, but that is because it is a game, not reality.
