Well, I've seen a few topics like this, but not one that just asks what your favorite scene is.
In case it's not obvious by my name, I am a HUGE Snake Eater fanboy. In fact, if it was a real man, I might just go gay for it.
Anyway, I do have a point other than putting my sexual orientation in question. The cutscene after Snake defeats The Boss I thought was just beautiful. You actually pulling the trigger may have been a part of that. But what I thought was the greatest part of it happened after she died. The battle happened in a field of white flowers. After Snake pulled the trigger, they all turned red and blew away. And seeing her standing with The Sorrow, completely at peace...no other word but "beautiful" can describe it. That's the closest I've ever come to crying in a video game.

Yeah, the ending of Snake Eater and EVA's tape was pretty awesome.

I guess my favourite would have to be Eli's death in Episode 2, equal parts gory, tragic and stunning. The ending of Crysis could have been better, but it was still an awesome "GET 2 DA CHOPPA" moment for me.

Preceding sentence contains spoilers. Do not read it if you haven't got The Orange Box or Crysis.

Glad to see his sence of sarcasm wasn't lost on you.

For me, it has to be the one in Call of Duty 2: Big Red One when Vic kicks down the door into a house only to be cut down by a hail of gunfire. BR1 may not have been the best in terms of graphics, but it had one of the best storys of any WW2 fps I've ever played.

My favorite scene is not one of action, but rather a symbolic scene of great character growth. I will never forget Dagger cutting her hair with Zidane's knife at the beginning of disc 3 of Final Fantasy 9.
I love how the music and visuals where able to tell you exactly what was going through each character's mind without any voice acting or even subtitles at the bottom of the screen.

For me, it's unfortunate that voice acting has become something everyone expects from a game now. I think well written dialog delivered in the form of text greatly surpasses dialog delivered by bad or even average voice acting. However, Kingdom Heart II has perfect voice acting in its cut scenes, and it's just as effective as well written text dialog. Still, few games have the budget to get truly great vice acting, and for me (especially in the RPG department) my gaming experience as a whole suffers.
That being said, pretty much every post-halo shooter I've played has solid voice acting and usually a fairly decent script. (Sorry for getting a bit off topic)

I quite liked the scene in FFX when Yuna is performing the Sending. Also, HL2. At the end of the Ravenholm level, you first meet the Combine Overwatch. After killing some in this big warehouse type room, you hear human voices. The music comes on, and a great feeling of relief washes over you, and you feel like everything's going to be alright.

Then you get the Dune Buggy. Woohoo!

EDIT: Should probably mention EP:2 ending sequence. I didn't cry. I wasn't choked up. But I was almost choked up. It was the closest a videogame has ever moved me to an emotional extreme.

When Alyx was to have supposedly die in Episode 2. I was trapped and couldn't save her. Her limp body falls to the floor. "Noooo!" I shouted at the scene.

Also d0g vs the Strider. One of the greatest battles ever witnessed.

:Big Spoilers:

The final scene in CoD4 when you see your teammates killed by some russian bastard. And then taking him out with a pistol your captain throws at you. Superb. And then as the screen turns white you hear a news reporter say "In other news the search for a ship lost in the bearing straight as been called off".

System Shock 2 - when you find enter the offices of Dr. Politio
*major spoiler*
http://www.youtube.com/watch?v=NOFZ5fv_pb8

One of the early scenes in HL2 - when you have to run through the apartments with the metro cops behind you. Scripted down to a tee, and it worked so well.

Most of Eddie's scenes from SH2 - especially the freezer one.

The Eden summon from FFVIII...

Bioshock's WYK moment.

The bit in the first MGS on the PS1 when you meet the cyborg ninja dude.

KoTOR's 'Revan, who me?' moment

Playing Morrowind for 30 mins and realizing that you had only walked through a minuscule fraction of the map.

In Call of Duty 1.

Storming the banks of Stalingrad with nothing more then a clip of ammo, hiding behind creats while bombers, artillery and MG42s are pounding you. The sounds of war kept me hiding for 10 minutes.

Halo: CE

On Guilty Spark 343, after running past an almost entirely empty level you find a helmet with a recorded video in containing your first glimpses of the flood. I was scared stiff, but quickly realised that the small flood were helpless little things.

Oblivion

The last part of the Dark Brotherhood quest chain, it realy did feel magificantly like the toop tires of a Assassination Deathcult.

World of Warcraft

Fighting Ragnaros for the first time. This is probably the best scene in a videogame ever, that is sutch a fun bossfight and the acheivement of reaching it was remarkable att the time. The speech is truly epic and extremely well voices. Sure i died after seconds and dident have a clue what to do, nobody realy did. But it was a hell of a lot of fun.

In my opinion,

Morrowind's mournhold expansion had a great moment in the finale, and I thought the Mass Effect moments with Saren were on par with movies like The Prestige.

"Fighting Ragnaros for the first time"

That fight was win back then. When he goes under lava and his sons appear, you have 45 seconds to either kill them all, or slow/cc them. This while trying to coordenate a 40 man raid. Epic fight indeed.

Altough, my favorite gaming scene... Duke Nukem 3D final fight.

when you find out your Revan it comes as a huge shock but still puts an good twist in a great game.

I'd say the introducting chase in HL2, because it's almost hard to say whether it's a cutscene or not. It's extremely linear, but you are still controlling gordon, and seeing both doors plus the staircase breaching was a great thrill for me. On second thought, that scene felt more like a movie than a game.
