Siren: Blood Curse. I could barely understand what the hell was going on at the end but it seemed that
everybody was trapped in a time-loop that would go on forever. Well, at least they wouldn't have any memory of each iteration through the loop so they'd never know they were eternally damned.

And of course there's The Darkness.
Jackie can just spend one moment with his girlfriend before being completely consumed by The Darkness. There's a bit of hope in the ending though. It's revealed that all his monologues were said from within The Darkness to his girl, represented by the light shining above. So maybe (if they actually do a sequel) he can get out of that situation.

Both Modern Warfare games had kind of sad endings, considering how many of the good guys end up dead by the end. Though I guess the second game's ending was meant as a cliffhanger for Modern Warfare 3.

And we all know that whatever happens at the end of The Last Guardian is gonna make us all cry like little bitches.

That was kind of the premise for FFX-2. In fact, I think some of the early dialogue had Yuna commenting on how boring the Eternal Calm was. Same with FFVII: Advent Children.

Not necessarily to endorse FFX-2 or anything, I haven't played that game, but I think the fact that they were able to make a whole game out of that premise shows that, happily-ever-after or not, people are always going to have problems.
Both of those games still ended up with the characters in a plot to unravel reality or whatever, so they hadn't really stopped saving the world by this point.

In my pretty much favourite game of all time, Terranigma, the ending is not a happy one, let me just tell you that, but it is somewhat soothing. TBH, I cried.

You found out you didn't really exist. You're little friend Yomi tells you that you created a world you never had anny place in anyway. YOUR entire world/dimension fades away, with you, into nothing.

Very good game all over, though it's a tad long.

Crisis Core didn't exactly have a happy ending
With Zack dying in the final fight and all that
However what made it interesting was that you already knew the outcome which gave it a sense of futility.

Call Of Duty 4's ending wasn't really happy sure they saved the world but everyone was dead.

Fallout 1's Ending wasn't that happy The Vault Dweller returns to Vault 13 succeeding in his quest only to be cast out by the Vault's Elder.

Of course if you have the Bloody Mess perk you shot him directly after he tells you to leave.

Megaman Zero 4 also had a somewhat sad ending where it is presumed Zero died after killing Sigma on the Satellite as it crashed into the planet.

Mass Effect 2 is different to the whole image of:
"This is a suicide mission, there is no way you can- oh never mind I guess you did."

Because you actually can screw up in Mass Effect 2 and get the worst ending, there was no guarentee of survival and it made the ending all the more intense and when I got through the whole thing without losing anyone I felt like a god and suddenly all the work I had to do to get there was worth it.

As for games with clear sad endings that are set in stone, I have to say Oblivion because Martin Septim died and now the future of the Empire is bleak, it certainly made the victory feel a little shallow that's for sure.

Other than that P4 ends a on a bit of a sad note with the MC leaving after saving everyone's bacon and the song that plays there Never More just adds to the effect.
The thing is, that's sentiment is true of every game in the Shin Megami Tensei line.

With the majority of games in the series starting with "and the world is destroyed" it's hardly a surprise. And along that line, I'd offer SMT: Nocturne as one of the biggest culprits, since, even though I haven't seen all of the endings (I've actually only seen the Satan's Army ending which is, going by difficulty to obtain, one of the "best") knowing what's happening and what the options are, I can't imagine any ending is "good" though I'll admit to being curious about the unaligned neutral ending and whether that one turns out well for the demi-fiend and humanity....

Fable II. I chose the family, thinking I'd get to actually end up with my sister again, and then I just get a crappy letter saying she's lost in the forest with a mummy. I shot the bad guy (before he even finsihed his last words) and got away. But I still felt like I somehow lost.

The saddest game ive played to the end has to be Breath of Fire 2 (SNES),

not only is your mother a dragon guarding the town (who sacrifices herself before the final area) but your own main character replaces her as the dragon guardian after the final boss.

Quite saddening but all the better with the idea of self sacrifice for the greater good.

Sorry if already mentioned:
Final Fantasy X (ignoring FFX-2) -- Tidus dies/dissapears and even though it is implied he lives on spiritually, he isn't with Yuna and the others. However, his sacrifice and maturing is an accomplishment.
Final Fantasy Adventure -- Girl has to become Mana Tree and then your Chocobo finds its mother. Rewarding because you save the world but...SO SO DEPRESSING.

The newest entry of the Final Fantasy series also has a somewhat sad ending.

Fang and Vanille turn into crystals after transforming into Ragnarok and saving Cocoon.

or someone else :) but yeah i couldnt just get married have kids and die at 87 after stabbing a demon witch thing through the face
OT: without spoiling anything, the lost odyssey ending is incredibly and predictably happy, apart from one tiny twist
still doesnt count as a bad ending

there is one happyish ending, where you kill everyone involved
you survive most of the others, but i wouldnt call them happy

in one of them you are the cause for furiaes death
in another everyone is killed, including most of your allies
in one you are shot down by f16s
in one though, ewverything is fairly happy

Assassin's Creed 2, for Ezio at least.

You play through everything, finally kill your nemesis and prepare to learn the Big Secret, and then some weird alien God type thing delivers a speech to the guy who has been using you as his puppet. Nobody even explains to you whats happening, so poor Ezio is left wondering what the crazy ***** was talking about.

Lets see. Skimming over the thread quite a few have already been mentioned that I thought of. Though maybe Im rusty on the game I believed Terranigma ended differently than how the other poster said it.

Things I havent noticed yet. Secret of Mana for the Snes. The last two bosses in that game were people on the good side. Not to mention the whole bit with the Heroes mother.

Pretty much every single Blizzard game eventually. Warcraft 2 is too old for me to remember, but in 3, shit goes down for everyone. Then it becomes WoW, and shit main characters continue to die off and such.

Diablo 1? All your work is for naught and really you just made things worse.
Diablo 2? Still, you pretty much dont save anything on time.

Starcraft? By the end of it, Kerrigan rules, other factions got their ass handed to them. The Protoss lose their goddamn planet and a whole ton of Terrans dead.

And I know its part of a trilogy but God of War 2 really doesnt work out well for Kratos. Then again, neither does 1. Never played 3 yet.

Tales of Phantasia? Working the wrong side much "heroes?"
