I always considered the final boss of Persona 3 female and Persona 4's main villain is undoubtedly female. The main antagonist from Wild Arms 3 was a little girl .

While the final boss of Dragon Age II is always the same female warrior regardless of your choices, the game as a whole has no main villian.

True, but it is pretty well foreshadowed from the moment you walk into Kirkwall, that you're going to have to do something about this crazy person misusing the Templars and the Mages. Between her and the Qunari, they make Kirkwall one hellish place to live.

The only two I can think of that I've played are FF8 with Sorceress Ultimecia and Tomb Raider with Jacqueline Natla.

Part 1 of Blade Kitten, I guess, depending on who you said was the main villain. It's a bit unclear for most of the game, and presumably part 2 is going to explain all that, but the big contendors for being main villain in the first bit are women.

In Exile3 (presumable Avernum3 as well, but I've not played that), it's not obvious who is going to be the big villain, as you hints leading at 1 of 3 different people (or groups), a female mage, another female mage or a set of 3 monsters, one of whom was female.

There's also a female leader of a nation-state, but you find out she's not a villain by the time she gets to be important to the game.

That isn't entirely true. Depends on the choices you make.

Bioshock 2, System Shock 1 and 2, Portal, Female antagonists aren't as common but they aren't unheard of.

EDIT: Wait a tick, why would you even mention infamous in this thread? The boss is in no way female I don't even...

Yeah, V-13 is the final boss in both arcade mode, and story mode's true ending.

Gruntilda the Witch from Banjo Kazooie. I think most games stick with male antagonists mainly because the protagonist is usually a guy also. Don't wanna promote domestic abuse :D

On the other hand, she is essentially the primary antagonist of Brood War.

...the final boss is a woman. While I can't definitively say that she is the main villain, in my eyes she does have the strongest case.

The first 3 Neverwinter Nights
1) The first ending has Morag, Queen of the old ones and Arebeth and evil cleric chick that you fight.
2) Shadows of Undrentide: Heurodis- An Evil lich broad.
3) Hordes of the Underdark: The drow queen Valsharess, although she wasn't the ultimate, ultimate bad guy.
