Going through my steam games; main bad guys with specific and unambiguous genders come to around 9/4 male/female.

The earliest game I can think of with a female as the primary antagonist was Battletoads. I think quite a few old NES games had female villains, but i'm drawing a blank.

It's just one of the 9 worlds in norse mythology.
One may argue that's where the word 'Hell' comes from, but it is not technically the 'Hell' we generally imagine today.

How does Metroid count? Mother Brain is a computer, thus genderless; and the viruses in Fusion do not have genders as we know them.
Actually the Mother Brain isn't a computer. It's a literally a gigantic brain in a tank. But it still wouldn't have a gender despite being called "mother."

Two Worlds 2 had a "secret" female villain. Honestly, female villains are in films way more frequent than female protagonists.

Catherine. from Catherine, at least I think so, she was an evil demon who was literally sent to ruin his relationship.

Anybody mention Zack & Wiki yet? Rose the pirate's pretty much the villain there. How about Tales of Symphonia: Dawn of the New World? At least as far as I've gotten, a sadistic loli-looking army commander is the villain in that one.

Eh...ambiguous. If you mean Alma, she's actually a bit too sympathetic, given her back story. If you mean Genevieve Aristede (sp?), she was set up like one in the first game, but in the second, she only really became the villain in the last 5 minutes.
There's nothing that says a villain can't be sympathetic. Also, since Aristede is responsible for the events of both games, by cracking Project: Origin open again, this certainly boosts her role as a villain.

Anyway, I haven't seen Max Payne get a nod yet.

She basically was working with a Illuminati group, but was doing most of the heavy lifting in game it seemed; launching the attack against Sarif (both attacks), taking control of the Augment industry... you even fight her in the end.
Read between the lines, and it's pretty clear she's actually part of the Illuminati leadership. All of her blather about doing things for "them" is part of her misdirection campaign.

She's even conversing with Darrow and Bob Page in the opening cinematic.

For bonus points, she's also the final boss fight in the game.
