Ocarina of Time and Morrowind have aged terribly. But you can at least mod the heck out of Morrowind.

Agree with people who stated Castlevania Symphony of the Night (played through it again 3 months ago from XBLA and it's still awesome) and Chrono Trigger, but would like to add Pocky and Rocky (not sure about spelling). Silly, old SNES games, but still fun and adorable. Assuming Persona 3 and 4 don't count, because they're fairly recent ps2 games?
As for worst, I'd say Half-life (and prepare to be hunted down). I don't know if it was any good when it came out, but I tried it 2 years ago and it bored the crap out of me.

Best: Metal Gear Solid - I first played that game 3 or 4 years ago, and I loved every second of it. All the Mario games have aged wonderfully, as well. And shame on those who say Goldeneye hasn't aged well - that game is just as fun today as it was when it was released. Oh, and Pokemon (Red and Blue) - this may be because I haven't played any of the games past Gold, but those games are classics.
Worst: Silent Hill 1 and FF7. Plot-wise, the games are great, but the huge detriment to the enjoyability factor here are the graphics - seriously, they are just god-awful.

Seriously, morrowind has aged perfectly and beats the hell out of most free-roam RPG's to date.
Best: Tony Hawk 1 and 2 (since my 1 broke :'( )

Best aged: Wind waker, no question. If they released that today, on the ps3, I'd think it'd have excellent graphics.
Worst: Most ps1 games don't hold too well, and especially not any fps. Half life 1 looks like complete ass, I'd say goldeneye would even be better looking.
Edit: Ah, I thought it was just graphically. My point stands though, Zelda games age well, shooters by and large don't. 'Cept half life 2, that's still pretty great.

The GTA series has aged pretty badly, and they still haven't fixed it.
Played Half Life 1 this year and couldn't even finish it from sheer boredom.

Best aged: Phantasy Star Online. I don't kbow what it is that keeps bringing me back to that game but I still really enjoy it no matter how many faults I can spot.
Worst aged: Mario Kart 64. Sorry but things are sometimes left in the past. Great game and all but nowadays kinda ugly and old.

Earthbound is a game I still return to time and again, and it actually hasn't moved from my #1 favorite game of all time spot in over a decade. Christ I love that charming little game.
If I had to go with worst...I haven't really tried to "go back" to a lot of games. GTA3 seems like a good, solid answer though. Whenever a new GTA comes out, it always makes the one before seem kinda...crap.

Worst aged: Goldeneye, because a: there are plenty of more-impressive (not to mention better-controlling) FPS's, and b: notice that parenthetical statement about controls just now? Try playing it in an emulator (say what you will about ROM's, they're a leading way to play older games), the control scheme will not work.
Best aged: Super Metroid and Fire Emblem, just to pick two. Really, any game that stands on game design and art as opposed to technology.

Best: Star Fox 64 and Banjo Kazooie. I play them all the time at my friend's house and they are still as fun as when I first played them all those years ago.
Worst: Super Mario 64. Don't know why, I just can't enjoy it anymore. Maybe because I've found damn-near everything, and I suppose the controls do get on my nerves.

Starcraft and diablo 2 both aged nicely, as did a few FPS games like Half-life, Halo, and AvP2. a game in the middle for me would be Final fantasy tactics. the core gameplay is still fun, but the clunky camera and bad translation just make it feel old.
Not so much- Resident evil 1-3. Those goddam controls. Say what you will about the "horror" aspects of the game, but atleast modern games seldom have control issues, something a LOT of older games have.
